I see this song as another expression of Mulder's feelings during the time that he and Scully are separated. He knows that as much as he appreciated her, he did kind of take her granted, and boy, is he ever being punished for that! Nah, it's just Mulder saying he'll always be there for Scully should she need him, the same way she's always there for him.
