When I use ships I treat them like real war ships. I put the Battleships andf Juggernauts on the inside (like carriers) and put the destroyers (like Aegis missle Cruisers) on the outside. The destoyers will defend your Battleships from Dragons so they can be used against surface ships.
example:
I have found this formation to be very effective, with more ships of course. You should also keep a Flying Machine (like a P-3 Orion) nearby in case of Subs. You should also have a good size Sub force. I like to use my Subs to blockade their harbor. To do this you simply have one or two Subs patrol around their harbor. This tactic is very useful for killing transports. There is nothing more frustrating than having six of your troops killed and there is nothing you can do about it. I also keep about four Subs near my surface fleet, but not in the formation. When the enemy attacks I place my Subs behind them and attack from two sides. This almost ensures a victory. You may also have Dragons patrol the sea to find Subs that maybe are blockading you or maybe you just want to hurt your enemy's fleet. You may also want to keep a few dragons aroung your fleet to kill your enemys Juggernauts or Battleships.Dragons sould just be used for support troops because you can't control the sea without ships.

This is what I call the "teleport" stratgy. It will allow you to
literally make troops appear without your enemy knowing.
This entire stratgy is based around one interesting fact, invisable
transports do not become visable when you unload troops, therefore they
just seem to appear on your enemy's coast. I usually do this with about
4 transports, each with 5 paladins/ogre mages (works really well if you
are the orcs, using blood lust, get an allie to do the invisabliity) and
one catapult/balista. This can be devastating if your enemy has a non
naval base on a coast (works well in A continent to explore)
If you have any Strategys e-mail them to me and I will try to post them
