As a child, visit the merchant selling Magic Beans on Zora's River. You can buy up to ten, but the price will keep increasing. When you plant the Magic Bean, it will sprout into a hovering shrub that will help you reach special items, or just save you time. Sometimes watering the sprout with the Song of Storms will reveal a fairy surprise, and usually letting some bottled bugs loose before planting a Magic Bean will scare out a Gold Skulltula.
Death Mountain Crater
  As a child, play the Bolero of Fire to warp to Death Mountain Crater. Quickly plant some bugs and a Magic Bean in the nearby patch before the

Death Mountain Trail
  Next to the entrance to Dodongo's Cavern, you will find a suitable patch for planting a Magic Bean. Scare out the Gold Skulltula with some bottled bugs, then plant the Magic Bean. 

Desert Colossus
  When you visit the Spirit Temple as a child, bring a Magic Bean and some bugs to plant in the patch to the left of the entrance.

Gerudo Valley
  On the Gerudo River, grab a chicken and use it to help you float to the plot of land at the foot of the falls. Eject the Gold Skulltula with some bugs, then plant the Magic Bean next to the cow.

Kakariko Graveyard
  You can plant a Magic Bean in the spot on the upper ridge of the Graveyard, but scare out the Gold Skulltula first with some bottled bugs.

Kokiri Forest 1
  To reach the treasure found on and around the village rooftops, plant a Magic Bean in the patch next to the Kokiri Shop. Plant some bottled bugs first to collect the Gold Skulltula.

Kokiri Forest 2
  To explore the area surrounding the bridge, enter the Lost Woods and take two lefts until you see the bridge. First, plant some bottled bugs on the ledge to collect the Gold Skulltula, then plant a Magic Bean.

Lake Hylia
  Before planting a Magic Bean in the patch next to the Lakeside Laboratory, drop a bottle of bugs into the hole to reveal a Gold Skulltula.

Lost Woods
  In-between the shortcut to Zora's River and the entrance to the Sacred Forest Meadow there is a clearing. You will find a suitable spot to plant a Magic Bean, but drop a bottle of bugs in the hole first to collect the Gold Skulltula

Zora's River

  Test out a Magic Bean next to the man selling them after you purchase it. You won't find a Gold Skulltula in this spot, but you'll be able to take a quick ride to the top of the river when you return in seven years.
