Directional pad:
- moves Aya around on the screen
You will have to press up for Aya to walk forward in whatever direction she is facing. Left is left, right is right, but you have to turn her around and then press forward if you wanted to have her run in another way. Pressing down will have Aya walk backwards, but she cannot run this way.
Circle:
- run (while being pressed)
- cancel
Square:
- raise equipped weapon
- cancel
Triangle:
- view parasite energy menu
The only parasite energy available for use on the field and out of battle is Healing, if it has been revived. The healing ability will not be highlighted if Aya is at full health, or she doesn't have enough MP.
Cross:

Examining a certain object or area more than once will typically generate different results or comments from Aya, so it's advised to at least examine something twice, if not three. Sometimes you will have to check something twice to actually find it.
SELECT:

Different levels in the environment Aya is in can be viewed in the map, by going left or right. The triangle button can be pressed to view Aya's comments for help on what to do next.
Aya is represented as a red triangle, with the point as her facing direction. Green T boxes are Telephone save points, and Yellow B boxes are storage areas. A glowing red dot represents Aya's next destination, and X marks are areas Aya cannot pass through. If there is a key icon, then that passageway is locked.
'Hot Zones' are red areas on the map that are populated by enemies. Any rooms that are white are 'clear' areas, although sometimes enemies can still be hiding. If an area is grey, it has not been explored yet.

The introduction of attachments in this game is very clever. Each armor has a certain allowable amount of attachments that can be equipped. Only the items that are equipped to Aya's armor can be used in battle. In the main menu, empty slots in the armor can be filled with an inventory item simply by highlighting the empty slot and pressing confirm to bring up the inventory list as to choose what you would like to place in that desired slot.
Much like many survival horror games, Aya has a set amount of space allowable for inventory. She can carry up to 20 regular items, although there is no space limit for key items.
If you encounter an unknown item, the small icon will appear as a question mark. To find out what this item really is, simply highlight it and use the triangle button for a more detailed description. This is also helpful when discovering new key items. The triangle button may let you read a magazine or further examine an item, often helping you in any puzzles you encounter. If Aya is still unsure of what the item is used for, it may remain a question mark.
Battle Screen
Directional Pad:

If Aya is surrounded by enemies and cannot attack or reload, rapidly move this button around to have her kick and push herself out of the situation (unfortunately, this deals no damage :\ ).
Circle:

Square:
- aim (while pressed, targets can be switched with right/left control)
Triangle:
- parasite energy menu
When activated, gameplay action will pause while you make a selection. A green wireframe will show you the trajectory and range of the specific energy highlighted. If Aya is blinking green then that energy will effect Aya. An ability will not be highlighted if there is insufficient MP or if Aya is affected by Silence.
Mitochondria need ATP to produce energy... An ATP bar will appear when Aya is combining this to put her Parasite Energy to use. If she is suddenly attacked during this process then the casting will be interrupted. However, MP will not be spent.

Any items Aya has equipped to her armor can be used when this is selected. It also pauses gameplay in the process.

*Remember! The storage areas are not connected, so if you store something in Aya's sedan, you won't find it in the storage dresser of the motel. Any items that are left in Aya's sedan, the pickup truck, or Pierce's SUV will be easily accessable to Aya again relatively late in the game.
