I have a few ideas on improving the service on the Bronx / Upper Manhattan IRT services. Here they are in numerical order:

(1) Restore the "Broadway Super Express" rush hours and run trains express from 137th to 96st in peak direction.
--South Ferry service changes are listed under the (5).
(4) Alternating trains should run peak direction express during rush hours between 125th and Burnside Ave. All trains should then run local north of Burnside.
(5) White Plains road express service should be run all day, instead of rush hours only.
Trains should stop at South Ferry station during all the times they turn at Bowling Green. These times coincide with when the 1 and 9 are running less frequent, so track capacity can certainly handle it.
<5> Trains should run peak direction express to/from Gun Hill Road (2) during rush hours. It's stupid to have both the (2) and <5> make all local stops on the northern section of the White Plains Rd. el when there's a perfectly good express track sitting unused.
(6) Summer weekends, there should be a train that runs full thru express from South Ferry to Pelham Bay Park to get people to Orchard Beach. North of 125, trains should run express to PBP until 2PM and from PBP after 2PM.
<7> We need Saturday express service!
SuperExpress service should be instituted during rush hours. Several choice trains after 5PM should skip Vernon-Jackson and run nonstop from Queensboro Plaza to Main St, or at the very least Junction Blvd.
(8) We need the third avenue el back. No chance of this, though!
