In the year 2010 AD, Hyper Hurricanes born concurrently all over the world caused severe damage. Five billion people lost their lives, decreasing the world's population to 3 billion. Existing economies and militaries were wiped out. Countries were frozen under solid ice, plains sank beneath seas, the world was changed dramatically. Human civilization enters a chaotic era. Poverty flourished outside of these ecomomic zones and slums were widespread. The ruling class called themselves Logos and maintained their position by force of arms. They call the poor Revenus, who are exiled to live outside the special economic areas. Time has passed since then. Katsuragi Jo and Tsurasawa Jin, escape from Phantom, a force organised to watch Revenus and to suppress renegade elements of the Logos, taking with them a mysterious girl, Noto Sana. Sana’s dad is working for the Logos. And due to Sana, he is murderer. Sana is being escorted out. However, those interested in her, especially the Phantom came after her. Fortunately enough, Jo and Jin rescued her. However, Sana thinks it is Jo who is her savior then. Thus, a hideout from the Phantom begins.

Though the journey, Jo and Sana meet Gora. Gora keeps addressing Sana as princess and picks on her for she is too girlish. Soon after, Jin joins back. With Jo and Jin, the two are operating a phantom each. Thus, whenever they are under attack, they use the phantom and defeated the enemies. Sana seems to admire Jo a lot for that.

On an incident, the group encounters Shiba, a pirate submarine leader. Shiba is also an ex-phantom operator just like Jo & Jin. And Shiba left the phantom knowing that what mechanism is being used in phantom. Thus, the reappearance of Shiba who is thought to be dead by the Phantom brings about the capture of him. Lenny, who is Shiba’s ex-lover, is unable to forgive Shiba's betrayal. Hence, she swears to kill him where, she failed.

Shiba realizes Sana and decides to bring her to her grandfather. Sana and the group are surprised that Shiba knows her grandfather. The group is in doubt at first, however, as they are still on the run, they give it a try. Indeed, Shiba brings them to Sana’s grandfather. Jo justified it. However, soon, they are under attack again. The whole group escaped while sacrificing those who believe in Venus…

Sana now is in a critical condition that whenever she plays at a certain part of a tune on the piano, she will collapse. Jo seems to realize something is wrong of Sana. And soon, Jo betrays the group and returns Phantom. Sana is upset that Jo is actually the murderer of her father. Jo reveals his intention on Sana. And just then, Jin came to Sana rescue.

In an attempt to save Sana, Jo stabs Jin. Shiba arrives on time to rescue both. Sana realizes that her actual savior is in fact Jin not Jo. However, Sana decides to return and ask Jo for the reason. Just then, Shiba’s submarine is under great damage and his team has to forgo the ship.

Jin thus, brings Sana to Jo. Jo knows that Sana will definite return. Jo reveals that Sana is special as she possesses the venus body where the Phantoms machines need. And the Phantoms are made out of the seven other kids Sana had once been with. Thus, Jin whenever ride in his Phantom, he will feel the fear and sadness and ended up crying. Further improvement of the phantoms need Sana’s body as there is some code for the improvement to be allowed.

Jo is working on the secret codes on Sana. Thus, he handed over it to Drake who is the Phantom commando. Unknowingly, Drake has another intention. Thus, when he has managed to break the code with Sana body, he declared war to the Logos. The phantoms he controlled are invincible. However, there is a setback as the previous modification. The fear and emotions of the kids are controlling the phantom. Jin however, has managed to overcome it. This is what Jo has been jealous with Jin all along. Thus Drake is killed by his own invention where Sana has finally been rescued.

Higurashi Kagome, after being pulled down a well by a demon, finds herself in Feudal Japan, where she learns that a powerful jewel has been reborn inside her body. Somewhere in the vast sea of the Internet, there's a website that can only be accessed at the stroke of midnight. Known as the Jigoku Tsushin, rumor has it that if you post a grudge there, the Jigoku Shoujo will appear and drag whoever torments you into the inferno. Very little is known about the girl, Enma Ai, initially, but sure is that she lives with her equally enigmatic grandmother, three magical straw dolls accompany and serve her, and that whenever a posting on the Jigoku Tsushin moves her, she becomes the Jigoku Shoujo.

As the story moves on when Enma releases the grudges of someone, she is also affected by the sentiments human has. And as Tsujime and her dad (Hajime) get involved in Jigoku Shoujo's job, Enma remembered the grudges she had for centuries ago.

Enma and Kantaro (Hajime) were childhood lovers in the past. And due to a unbearable circumstance, Kantaro buried Enma. Thus, now, as Enma's hatred has awaken, she wants to revenge and send Kantaro to hell too. Enma uses Tsujime to pull the red thread of her straw doll, however, failed. And then, Enma realises that actually Kantaro was reluctant to bury her at that time. Hence when Enma's hatred subsided, she decides to use another form of punishment to relent others' hatred...

Ai Enma once again returns as the Jigoku Shoujo, who uses Jigoku Tsuushin (Hell Hotline) to allow people to post their grudges on their tormentors, sending them straight to Hell. In exchange, the users of the website will end up in Hell after they die. Meanwhile, a mysterious girl with purple eyes called Kikuri appears and seems to have strange intentions towards Ai and Jigoku Tsuushin's operation.
