What's up with Clark:
Clark returns home and is surprised by Martha, Lois and Chloe with "Happy Birthday!" Lois makes him a rum cake and give him a present - a diary, since he likes to keep to himself. Then he sees a card that is addressed to him in his dad's handwriting. It's a birthday card Martha found in Jonathan's desk, and it includes two tickets to a baseball game in Milwaukee. Afterwards, Clark visits his father's grave and places the tickets there. Then he sees Jonathan, and Jonathan tells him he that Lionel Luthor is about to do something bad to many people. Jonathan advises Clark to kill Lionel and then disappears.
What's up with Lionel:
Lionel pays Lex a visit at the Luthor mansion. Lionel tells Lex that he knows about Dr. Fine's viruses and warns him that Dr. Fine is dangerous. Lex claims that he knows what he is doing -- keeping his friends close and his enemies closer. After Lex leaves, Lionel suffers an inexplicable attack. He then scribbles some things furiously on the nearest piece of paper.
What's up with Lex:
Lex and Lana meet in his office, and he decides to tell Lana about his top secret project -- it's a super-vaccine that will save mankind. He also shows Lana a picture of the spaceship in Honduras - actually, he shows her two. One has Dr. Fine next to it, and the other one does not. These pictures are taken only 0.01 of a second apart. Lex has realized that Dr. Fine is otherworldly in some way. Lana, recalling her experience from the meteor shower, then says she thinks she knows how to subdue Dr. Fine... with kryptonite. However, the next time Dr. Fine and Lex meet, the kryptonite does not work. Dr. Fine was created by Kryptonians, but he is not one of them.
What's up with Lois:
Lois is with Lana when they return to Lana's dorm room only to find Clark going through Lana's things. Lana is livid. Clark tries to explain to her that she needs to be careful when it comes to Luthorcorp's affairs. Lana doesn't care; she wants Clark out. Lois later talks to Clark about getting over Lana. She tells him that Lana is moving, and maybe so should he.
How it ends:
When Clark meets with Lionel to confront him about his father's death, Jonathan reappears. Clark is about to kill Lionel when the elder Luthor reminds him that Jonathan Kent would have never asked Clark to murder someone. He is right. It's not Jonathan but Dr. Fine, who, in Jonathan's likeness, spoke with Martha earlier about Lionel as well. Before Clark can destroy the fake Jonathan, a light glowers in Lionel's eyes and he touches the fake Jonathan, causing him to melt.
When Lex shows Dr. Fine his secret lab, Dr. Fine points out that he doesn't need a lot of the vaccine. Then he injects Lex with the vaccine and sets the lab on fire before fleeing. Later, when Lex cuts his finger, he immediately heals. It appears Lex is invincible now.
Lionel and Clark ask Chloe to help them decipher Lionel's mysterious writings. Lionel doesn't understand them; he is merely the oracle. Chloe eventually sees a pattern and shows it to Clark: ZOD. Clark then warns, "Zod is coming."
