A different look to Joanna. Also, the camera swirled around differently. She doesn't hold a falcon 2.
At first inspection, I thought Joanna started out with a dragon. However, Sharkman pointed out this gun is actually some form of the farsight! I can definately see why this was changed, since the farsight would be a little cheap on this level.
There was an extra guard at the bottom of the stairs.
Trent!? I assume he was actually a different guard who had not been programmed yet.
1.There is no throwing
knife in the level nor the game. They changed it to the
combat knife, but it is not available in this level.
2.The remote mine was used to blow the hole into
Cassandra's room. They probably removed it because it was
too difficult for beginners.
3.The bug is now the ECM mine, although the game still
said "ECM Mine placed correctly".
4.Tester.This may be the scanner N64 magazine referred to
in issue 30.
5.The datathief is now the data uplink.
6.Also note how the positions differ (ignore the rocket
launcher)
The ECM mine computer is not shaped this way. It has more detail and is not just a square.
Look at this picture I scanned from N64 magazine 40. This guy drops armor (the beta kind) at the exact spot where Joanna finds it in Mr. Blonde's Revenge. However, this isn't Mr. Blondes Revenge but instead dataDyne Central: Defection.
A remote mine was used to blow a hole through here. You can still do this to find the cheese, but this may have been the only route. I suspect this secret passage was essential to the beta version of the game. The tester was used (like in Area 51 to scan elvis) to scan the patches of wall, and finally determine you needed to blow this wall open to access the other sections of the level.

Here is the computer executive who activates the terminal. He was shot using the dragon farsight and the message "Computer Executive Erased" popped up. The non-beta version merely says "Mission Critical Personal Killed". The room looks smaller than the current version.
Trent again! I believe this level was very different, with a visit from aliens and Trent. However, the story must have been changed and the aliens introduced later in the game.
In the final version there is glass along the pathway, and the door looks a bit different.
Sideways pistols. And the elevator is positioned in a different spot and inaccessible. You can also fall through there in the beta version but not the final.
Mr. Blonde makes a surprise appearance.

So, where exactly is Joanna? She seems to be a level below the bottom level.
Out of body shot. Normally, the place is not viewed by the outside.
And so a mysterious, large-brained alien in a shield.
He, along with a friend (see below) must have helped you in the first mission. This was obviously taken out because it ruined the story and practically introduced every character in the drama in the first level!
Two alien buds help you complete the level. That would be a huge help, especially on Perfect Agent.
