· Make everyone random-roll to see what their class schedules are. This will most likely result in only a couple of "common" classes among them, but it certainly does add variety! Unfortunately, since they will probably never all be in the same class at the same time, it does limit the amount of "in-school" activities involving all the players.
· Pick six or eight courses (or however many there are in the school day for your campaign) and decide everyone's going to be in those - either they arranged it that way at Scheduling, or it's one of those weird quirks of fate that happens in TFOS games.
· Pick a few "required" courses (that you really want the PCs to be in) and let people random-roll the rest. If you really, really want them all to take Weird Science 101, you're the GM, just say so.
Random-rolling can also lead to some strange combinations, such as three or four sports classes in a row or both remedial math and hyperdimensional calculus. You can either allow them to re-roll, or make 'em take the classes as the dice fell. Obviously, someone playing a "jock" type character might want several sports classes and no math or English (or Martian) requirements, while the science nerd might explain his/her presence in the remedial math class as being a tutor for those unfortunates who just can't grasp basic arithmetic.
NPCs, of course, can be in whatever classes you want them to be. Want the villain in the PCs' Xenobio class so he/she can mess up their experiments? Go for it! Maybe an attractive but clueless Love Interest for a PC's football practice? Why not? No one said any of these things had to make sense.

Some of them might be considered "in jokes" from other, non-TFOS sources; you can discover those for yourself.
As a final note, if you're going to create class listings for everyone (PCs and significant NPCs) you might want to use a spreadsheet program like Excel or Works to keep track of everyone. This has the added advantage of letting you see at a glance who's in what class at what time, and you can use the Sort command. ("Who else is in 6th Period Study Hall?")
