"Pilot"
Detective Mike Mooney and Trout begin to investigate the murder of a young woman found in a Park Avenue penthouse, only to find their investigation overlapping with an undercover FBI operation at a Russian mob-controlled strip club. In order to keep their sting intact, Preecher and Flynn decide to "deputize" Mooney and Trout, thereby keeping them under their watch.
(Detectives Mike and Vincent are promoted to the ranks of the FBI in order to catch the murderer of a stripper who was linked to an important FBI case.)

"Best Laid Plans"
While Mooney and Trout continue to look into the murder of the penthouse stripper, they inadvertently get caught in the middle of an important FBI investigation. Preecher, to prevent NYPD interference in his investigation, orders the detectives to join the upcoming warehouse stake-out of Russian mobsters.
(Terry sets up Chris to be arrested for robbery while Vincent deals with shooting and killing another thief.)

"No Good Deed"
A Washington D.C Bureau administrator attempts to use Sarah Day as his information source within the New York office. Bob Cooper (guest star Dylan Baker, Thirteen Days), an FBI administrator, arrives in New York with questions about the manner in which Preecher is handling stripper Victoria Tomkin's murder investigation. In an effort to uncover the truth, he approaches Day to be his office spy. Mooney's sister, who suffers from Lou Gehrig's Disease is not fairing well and confesses that she is tired of fighting her disease and that they must accept her fate. Howard Klein is brought in for questioning when a fellow cop plants heroin on him. After being released from the precinct by a sympathetic Mooney (who warns Klein he may be the target of a hit), Klein is followed by Terry Maddock who has been paid to kill him. Klein narrowly escapes being stabbed when he experiences heart palpitations while being tailed by Maddock at Port Authority.
(Lawrence Stark is implicated in Victoria's death and he tries to pay Terry to kill Klein. Sarah helps Jimmy get rid of the illegal surveillance equipment.)

"Passport to the Universe"
Following the warehouse bust, Mooney, Trout and Flynn use one of the men arrested as well as a strip club informant to broaden their stripper murder investigation. Mooney comes to the realization that his sister who is fighting Lou Gehrig's Disease does not have much longer to live. Jimmy Flynn has ambivelent feelings about having removed the illegal surveillance from the back room of Terry Maddock's bar. Chris refuses intially to sign his "Own Recognizance" release papers fearing others on the streets will think he ratted them out. Eventually he gives in but Flynn tells him if he ever suspects who put the finger on him and asks, Flynn will let him know if he is right. Jimmy Flynn meets undercover agent Mitya who has infiltrated the Russian mob and told him that Corelli has agreed to wear a wire to help the Feds arrest Mogilevich therefore Mitya won't have to testify and can remain safely undercover. Flynn tells Day he realizes she has saved his career by helping him remove the illegal surveillance rather than rat on him. Day asks Flynn about the incident involving Preecher that may have made Preecher lose bureau perspective and Flynn tells her that Preecher lost his wife and son in a car accident while he had stayed home from a ski trip to work. In a drunken monologue while alone in his closed bar, Terry Maddock reveals he was involved in the Vicki Tomkins murder, had brought her there and cleaned up the fingerprints afterwards and realizes that Chris would never understand or forgive him.
(Mike takes his sister out for an evening while trying to prevent an informant from getting killed by the Russians.)

"A Ministering Angel"
Mooney and Trout, furious that Preecher would rather pursue Stark's involvement in the stripper murder than investigate solid forensic evidence, leave the bureau to return to their precinct.
(Mike watches his sister die while Jimmy deals with news that Terry is no longer going to be an informant.)

"Follow the Bender"
