Go inside the Water Temple and go to the room where there are the Blue Tektites, the hookshot targets, and the crystal switch that rises or lowers the water along with the dragon statues. Now, with the water level on high, paralyse a Tektite with your hookshot. While it's paralysed, use your hookshot (or bow) to hit the crystal switch and lower the water level. The Tektite will still be in the air.
