Protein Alignment

This program applies the hit-and-extension method to allocate the local high scoring pairs between 2 protein sequences. It allows to extend one gap up to as long as user's request. The “hit” step is similar to which is applied in NCBI's BLAST. The “extension” step is somewhat brand new.
