"From what we can tell Mulder ends up with three wishes in the episode. Though we have no idea what he does with them, if he uses them (if he really has them) or on what. What we have seen is very well done. The wishes he got are Persian rug related."
"The Genie is called Jen. Mulder and Scully question her and she is upset because people always make the 'wrong wishes.' By 'wrong wishes' she was talking about how people wish for something and then realise that it is not what he/she wanted, and how we wish for useless and basically meaningless things."
"There's a bit where Scully is in a mourge and she's saying she is berating herself for believing that there could have been an 'invisible man'--and Mulder's there as moral support to help her work through the logic of her intuitive leap."

For those of you who need a refresher from 9th grade French, Je Souhaite means "I Wish". Since this episode is about a Genie it makes sense.
