I think this song describes Mulder's feelings at the end of "The Erlenmeyer Flask," when he and Scully are broken up as a team and re-assigned separately. Just as he had become comfortable with his partner, just as he had begun to rely on her uneqivocally, just as he had begun to realize how much he needed her, Those with Power took her away from him. And he is hurting, and longing for his girl, and knows that she misses him as much as he misses her. (I suspect that the night in question is probably the night of the car stake-out in "Tooms," where the infamous "If there's an iced tea in that bag, might be love" conversation took place. You bet Scully will hold on to that night!)
