I find this song to be an apt interpretation of Mulder's feelings during the 3 months he and Scully were separated - the time of her abduction in the show's second season. He's just racked with guilt and grief and wants nothing more than to be with his partner once again. (He wanted that last thing even BEFORE she was abducted. And who could blame him? I mean, imagine going from Scully . . . to Krycek. Bleeaahh.)
