The best way to find the newest Enishi fanfiction is to limit your searches at Fanfiction.net and other general fanfiction websites. Most authors will specify that their fanfic has Enishi as the main character. It also helps to check the general Rurouni Kenshin listings, since there might be a few nice general fics which have Enishi in them.
At Firuze's C2 community, the stories below as well as the newer stories are compiled, so do give it a visit. A membership to the AAYE mailing list is also highly recommended, because some of the authors choose to post only there, and it's not in my power and work schedule to add them here.
What are listed here are the fanfiction considered by Firuze (some by me and the other list members) as the must-read stories about Enishi. Be warned that many contain alternate pairings and mature content.

White Tiger, Jade Concubine (Midori Natari Himura) -- (E/Mi, mature content) When Misao runs from the Oni, she finds a trainer and a master in the mostly unlikely man, and a unique assignment in another country. The fanfic notorious for beginning the E/Mi genre.
Jinchuu (Gracey) -- (E/K, mature content) Retelling and expansion of events in the island. While other E/K fanfics have been written before it, this is the fanfic that established the genre.
Yesterday's Shadow is Tomorrow's Twilight (XD) -- What adventures could happen when Enishi, Soujirou, and Kenji become a team?
Children of the Revolution (Kamorgana) -- (E/Meg) A fugitive on the run finds solace in a doctor still finding her own answers. One of the first very successful attempts at the E/Meg pairing.
Catharsis (deleria) -- (E/K) When Kenshin's guilt won't let hhim leave Rakuninmura, Kaoru finds herself drawn to the emotional wounds of a man consumed with revenge.
