1) No one ever tried ganging up on Shishio as a team. I mean, he fought Sano, Saitou, Aoshi, and Kenshin one on one. If they ganged up on him, they might have won much sooner and much easier. However, with Suzume and Ayame, if they gang up on him, they will have the advantage of two on one.
2)Size difference. It's obvious that Shishio is too tall for his own good. Since Ayame and Suzume are very small, they would be able to dodge Shishio's sword attacks much more easily since they are at a lower distance than anyone else.
3)Cuteness factor. Shishio is very ugly. Ayame and Suzume are both sickeningly cute. And there are TWO of them, that's double the cuteness. I'm sure that Watsuki would never let anyone as cute as those two lose against someone so ugly. They would probably dance around Shishio until he becomes so sick he just starts to melt way before his time limit has expired
4)They aren't in the manga. Since Ayame and Suzume aren't in the manga, only the anime of RK, Shishio would have a tough time beating them since they don't really exist. He would swing around at their ghosts and before he knew it, his time limit is up and he would melt away.
5)Hyperactivity. We all know how hyper kids can be. And we all know how much more hyper they can be if they eat a lot of candy. So before the fight we can give Ayame and Suzume bags filled with candy so that when they fight against Shishio they'll be so hyper they'll move at god speed, faster than Kenshin, Soujiro, and Shishio combined. Since Shishio prolly doesn't like candy, this tactic wouldn't work if he tried it himself.
6)And finally, the element of surprise. Do you really think Shishio will be ready to fight against two little girls? I think that he'll be so surprised at seeing Suzume and Ayame standing there ready to fight him that he'll pass out from surprise and then, while he's unconcious, Ayame and Suzume could kick him into the fire below.
