This plot is taken from what I think is the original release shown in theatres.

The movie starts with a view of the Sulaco. Inside the cryotubes containing Ripley and her crew are shown. A hugger crawls onto Newt's tube. Acid spills on the floor, burning through it, causing smoke drifting in the air. Stasis is interrupted. A screen on the wall shows that the hugger has attached itself to one of the sleeping people. The fire alert goes off and Ripley is gasping for air, still unconcious. The glass on her cryotube cracks. The hugger's acid blood causes
eev unit fire to rise. The tubes are shot into the EEV. It is detatched from the mother ship and is caught by Fiorina 161's gravitation and is pulled towards the planet. The EEV crashes into one of Fiorina's oceans and is saved by the prisoners inhabiting the planet. They open it and find Hicks crushed. Newt has drowned in her own fluids and Bishop is smashed beyond repair. The only survivor is the unconcious Ripley.
She is carried to the infermery. At the same time, the EEV unit is trashed. On board is Murphy's dog - a rottweiler. It is barking at a hugger resting in the ceiling.
Andrews informs the prisoners about the crash and that the only survivor is a woman. The prisoners are disturbed by the fact that the survivor is a woman. They don't want any temptations. Andrews tells that he has asked for a rescue team for Ripley and that he has decided that she should stay in the infermery until their arrival. The prisoners relaxes a little, but is far from pleased.
Clemens, who attended the meeting, returns to the infermery and is about to give Ripley "a little eye-opener" when Ripley wakes and wants to know what is in the needle. Clemens introduces himself to her and tells Ripley where she is. Ripley allows Clemens to inject the fluid into her arm. Clemens tells Ripley that she should shave all of her hair since they have a problem with lice. Ripley askes how she got to Fury, and Clemens tells her. Ripley askes where the others are and Clemens tells her that they didn't make it. Ripley is upset and wants to go to the EEV immediately. Clemens gets her clothes. As they walk to the unit, Clemens tells Ripley about the prison. Ripley enters the EEV and asks where the bodies are. Clemens tells her that they are in the morgue, awaiting the rescue team. Ripley asks how they died and Clemens tells her. Ripley hugs Newt's cryotube, grieving, when she spots the acid burns on Newts tube. She doesn't tell Clemens what she fears, but insists on seeing Newt.
Murphy finds the rottweiler lying on it's side. It has burns on it's face. They are shaped as a hugger's legs. The prisoner wonders what kind of animal could do that to a dog.
Ripley, Clemens and prisoner Kevin is in the morgue. Clemens shows Ripley Newt's dead body. Ripley asks to be alone with her for a moment. When the men leaves, she closes Newt's open eyes and starts to investigate her mouth, throat and chest in search of signs that she has been impregnated with a burster. Kevin asks Clemens what she is doing. Clemens walks over.
Clemens: "(everything)OK?"
Ripley: "No. We got to do an autopsy"
Clemens: "What?"
Ripley: "I told you - we have to make sure how she died."
Clemens: "I told YOU - she drowned."
Ripley: "I am not so sure."
Clemens is surprised over Ripley's stubborness and why she insists on an autopsy. He asks her why and Ripley talks about "possible contamination" of cholera. Clemens replies that cholera hasn't been reported for the last 200 years. He gives in at last and starts to prepare for the autopsy.
Clemens start cutting Newt open and sees no sign of any contamination. Ripley makes him open up Newt's chest. Her lungs are filled with fluid. No burster. Clemens wants to know the real reason for the autopsy. Then Andrews and 85 shows up. Clemens "introduces" Ripley to Andrews. The men wants to know what's going on. Clemens tells about the autopsy. Andrews is unhappy about Ripley's walk among the prisoners.
Ripley is not satisfied with the result from the autopsy and wants the bodies to be cremated. Andrews wants to know why and learns about the alledged cholera. Andrews talks to Ripley about why she shouldn't walk among the prisoners. She understands why. Andrews gives Clemens the responsibility of taking care of the cremation. Andrews and 85 leaves.
The main furnace is prepared for the cremation. Andrews, 85, Ripley, Clemens and the prisoners are gathered. Andrews are leading the ceremony.
Spike, Murphy's dog, is restlessly pacing back and forth in Murphy's chamber.
Dillon starts to speak as Spike hurls itself to the ground in pain, yelping.
Dillon delivers a speach of life as Spike's body start to twist.
The bodies of Hicks and Newt falls into the roaring flames of the furnace.
Dillon: "Within each seed there is a promise of a flower"
Spike rips open in a gush of blood and the chestburster falls out.
"And within each death, no matter how small, there is always a new life - a new beginning."
The hugger writhes on the floor before getting up on all four shaking legs.
The prisoners: "Amen!"
The hugger scatters away from Spike's life-less body.
Ripley has shaved her head and is taking a de-bug shower. She has dressed and enters the mess hall where the prisoners are eating. She gets herself food and walks over to Dillon and his brothers. She thanks him for the speach at the cremation. Dillon is angry. He don't want Ripley's praise nor her company. Ripley sits down with him and the brothers. Dillon tells Ripley that they have to tolerate even the in-toleratable, but only as a prinsipe, nothing personal. He also says that this was a peaceful place without temptations before Ripley showed up.
Clemens and Ripley are talking. Clemens tell Ripley that about 5 years ago these 25 prisoners took on a military, christian fundamentalist kind of religion. When the rest of the prisoners were moved to other "facilities" they decided to stay. When Ripley asks why Clemens decided to stay, he avoids the question by asking how she liked her new haircut. Clemens wants to know what Ripley was looking for at the autopsy of Newt. Ripley avoids the question by asking if Clemens is attracted to her.
Clemens: "In what way?"
Ripley: "In that way."
Clemens: "You are very direct."
Ripley: "I've been out there a long time."
A fan is blowing. Murphy is cleaning the shaft, singing falsely the song "2525", when he steps in something. He picks it up, and we recognice the shedded skin of the burster. Murphy is looking at it in discust before dropping it and is about to go on with his work when he sees movement in a small shaft. He thinks it's Spike and calls for him. The Xenomorph turns around and spits acid in his face. Murphy crawls blinded away in pain - straight into the fan.
Ripley and Clemens are in bed. Ripley sees a tatoo on the back of Clemens' head. clemens sits up, telling Ripley that it was a plesant way to avoid a question, but he'd really like to know why they had to cremate the bodies. Ripley tells about a terrible dream she had while in hypersleep. Ripley tries to confront Clemens about his prison tatoo, but he insist that he is not a prisoner. Ripley mentions the tatoo, and Clemens agrees that it needed an explanation, but this wasn't the right moment. Andrews calls for Clemens, wanting him at airshaft 32. When Clemens asks what's going on, he gets the answer that one of the prisoners was "diced". He excuses himself to Ripley and leaves. Ripley is slightly worried.
At the air shaft, there are bits and pieces of the prisoner all over. 85 wonders who it was. Clemens ansers:
"Murphy."
"How do you know?"
"That's his boot."
85 is devostaded for asigning Murphy to this particular job. After some discusions Andrews and 85 comes to the conclution that Murphy was sucked into the fan. Clemens spots a strange burn on the small shaft. He says to the men: "Except the fan was blowing." 85 wonders what Clemens discovered, but he doesn't know. Andrews wants to see Clemens in his office.
Ripley is in the EEV, retreiving the flight recorder. Clemens scares Ripley. He tells her that walking around with no escort would piss Andrews off. Ripley looks like she couldn't care less. She asks about the deal with the accident. When she is told that one of the prisoners have been killed, she is nervous. After all - she has lived under the curse of the Xenomorph for a long, long time. Ripley relaxes when she hears that it probably was an accident. Clemens tells about the burn and Ripley stiffens in fear. Clemens wants to know what's going on, but Ripley refuses to tell anything. She asks for a computer with audio-capability, but there ain't such things on Fury. She asks where they put Bishop, the droid. Clemens points out the direction, but can't join her, as he is on his way to Andrews' office.
Andrews are blaming Clemens for all bad things that has happened (Ripley). They have received the first high-priority call for ages and it's about Ripley. She had to be looked well after. Andrews wants to know why Clemens let Ripley out of the infermery at the first place. Clemens answers that Andrews is the warden, not him. Clemens wants to leave, as he finds Andrews unpleasant to be around. Andrews forces Clemens to sit down, threatening to tell Ripley all about his past if he don't sit down. Andrews wants answers.
Ripley finds the ragged remains of Bishop. She wraps them gently in a blanket and carries him with her. When she is about to leave the dump, she is halted by 3 of the prisoners. Ripley backs slowly, turns and start walking toward another exit. There are prisoners there too. One of the prisoners attacks her first, throwing her against an iron bar. The other prisoners come to his help and pins Ripley down. They spread her legs and cut her belt, screaming in ecxtacy. One of the prisoners adjusts his glasses and screams, getting ready to rape Ripley. Suddenly he is hit in the head and thrown down the stairs by the furious Dillon. Ripley falls down the stairs. Dillon asks her if she is ok as he runs by her. Dillon runs after the fleeing brothers with a rod in his hand. When he catches up with a few of them, he hits them hard a couple of times before turning to Ripley:
"Take off! I have to reeducate some of the brothers. Gotta discuss some matters of the Spirit!"
Ripley gets on her feet and approaches prisoner Gregor. She hits him in the face. Ripley leaves the arena shaking her hand in pain.
Boggs, Golic and Rains are drawing a map over the air-vents. To mark their path, they have lighted candles. Under the conversation between the prisoners, Boggs uses the word "Goddamn!" and is corrected by one of the other prisoners. Some of the candles goes dark. Boggs sais "shit" and when corrected he answers by "Shit ain't against God!". Somebody had to go back and relight the candles, or else they'd be lost. Rains gets the honour. As he gets close to the air-vent behind the blown-out candles, he sees a shadow and follows it. He stops. Next to his foot is a growing poodle of drool. The alien hisses and practically ripps Rains apart. Golic and Boggs have followed Rains and witnesses his last moment. They flees immediately. Rains screams faintly for help that doesn't arrive. Golic and Boggs dives into another vent. They find the door leading out is open. Golic and Boggs stop, watching their surroundings. Something has caught Golic's eyes. Boggs hears a strange sound and looks up. The alien grabs him. Boggs bangs his feet against the wall, dropping his torch. When the alien kills Boggs, Golic is sprayed with blood. He stands paralyzed a moment before he turns his back on the scene and flees.
Ripley is in the infermery, reactivating Bishop. They talk a little before Ripley asks him if he could access the flight recorder. "Of course." At first, Ripley wants to know what made the mothership evacuate. She learns about the fire, and wants to know what caused it. Bishop tells her that the fire was electical. Ripley asks if there was an alien on board.
"Yes."
Ripley wants to know if it was with them all the way and Bishop confirms. Ripley wants to know if the company knows and Bishop confirms again. He asks her to disconnect him, since he'd never be the same. Ripley turns off Bishop's power.
Dillon and Clemens are half-carrying, half-dragging Golic. He raves on that it wasn't him - it was the dragon. Dillon asks about Boggs and Rains. Golic gibbers on. Andrews and 85 thinks Golic killed the other men. Dillon objects. He calls Golic crazy and a fool, but not a liar. Andrews are planning a search-team when Ripley interrupts. She says that Golic is telling the truth and wants to hear about "this dragon". Clemens have no idea what Ripley knows, but wants to know about it all later. Andrews yells to Ripley that she is not talking to Golic. Ripley then says she'd talk to Andrews.
In Andrews office, Ripley has told about the alien, but Andrews doesn't belive her. He wonders more of politeness than interest what Ripley suggests they'd do. She asks about what weapons they have. Andrews tells that it would be a bad idea to let these prisoners have access to fire arms, as they'd kill the warden and 85 if they could. Ripley is surprised that a top security prison has no weapons. Andrews tells that they had fire axes and carving knives scattered around. Ripley is shocked. She sits down heavily in the chair:
"We're fucked!"
Andrews gives Ripley quarantene in the infermery, telling her ironically that she'd be safe from large, nasty beasts there. 85 escorts her. Andrews is calling the prisoners to a meeting in the mess hall.
Ripley and Clemens are talking. Ripley wants to know if there was a way off the planet. Clemens says no - but there was a rescue ship on it's way to pick her up. Ripley coughs. She refuses to tell what she and the warden talked about, as she thinks Clemens would think that she was crazy. She coughfs again. She tells Clemens that she was feeling hot, had sore throat, sick to her stomach and pissed off. Clemens asks if she'd like one of his special cocktails. Golic talks to Ripley. He tells her that she is a pretty girl, that she should get married and get children. He also talks about the girls he used to know. He then, matter of factly says:
"You're going to die too."
Clemens pulls a curtain between the restricted Golic and themselves. Ripley wants to know of Clemen's past. How he got to this planet. He talls her that after his graduation, he was thought promising and with a future. Even though he had secretly become addicted to morphine. On his first assignment, he did a 36 hour shift. When done, he got more than a little drunk. He was then called back. There had been an explotion in a fuel tank and 11 died. Not because of the fire, but because Clemens prescribed wronge dosage of painkillers. He got 7 years in prison and off the morphine. When the prisoners decided to say, Clemens stayed too. Not only because he had becomed attatched to them, but noone would hire him with such a past. He wonders if Ripley still trusts him with the needle. Ripley stretches her arm out for him. Clemens injects his special cocktail as Ripley senses something. Golic gasps in his bed. Behind Clemens, a dark shadow appears.
Classic image from Alien 3The alien grabbs Clemens through the curtain and shoots it's tounge straight through his scull. Golic whines in fear. Ripley crawls on the floor, trying to get as far from the alien as possible. It follows her. Ripleys path is blocked by a wall. The alien sticks it's face into Ripleys and hisses. It stretches its tounge at her, then it closes it's jaws and grabbs Clemens and drags him with it as it dissappears into a vent shaft. Golic is unharmed. Ripley gets to her feet and runs to the mess hall, where Andrews has his meeting.
Andrew is talking about the destiny of Murphy, Rains and Boggs and wants to send a search party for the missing men. Ripley runs in, yelling "IT'S HERE!" Andrew shouts to 85 to escort Ripley back to the infermery when the alien reaches down from the vent, grabs Andrews and kills him in front of the paniced prisoners.
