FNAC is France's oficial megastore, but you can find it in Brussels, Madrid and other cities outside France. For regular stuff, (including those singles "2 titres" made in France) this is the most complete shop in Brussels.

ARLEQUIN SECOND HAND MUSIC - 7, Rue du Chêne

Just 20 meters from the Manneken Pis, Arlequin has very low priced second hand CDs and records, including a nice stock of indies. They have a second adress, not far from the first, dedicated to dance music.

RARE RECORDS - 25, Boulevard Lemonnier

The name says it all. And when you visit it, keep your eyes opened: there is another CD shop very near, on the same street.
