Dr. Alex Holden, a leading biochemist, is the sole survivor from his research ship when the giant whale he's attempting to capture smashes it. On its way to plant a powerful nuclear explosive in the ocean floor, the Seaview picks Holden up. When Holden learns that the Seaview is going to blast a canal in the ocean floor with nuclear explosive; with the President performing the dedication ceremony himself from a nearby aircraft carrier, he becomes frantic that his whale will be destroyed without his getting any of the tissues essential to his research...

While Nelson and Kowalski are searching for a flying saucer that has destroyed a fleet of ships, they follow a signal and they are engulfed in a wall of fire and fall unconscious. When they wake up they are in a small black room and are confronted by an alien who talks to them then makes them disappear. Meanwhile the same wall of fire but surfaces damages the Seaview before it is destroyed. They are making repairs when Sharkey finds an alien on board who says he is friendly and wants to help them fight the aliens who are going to destroy the world...
