THE UNIVERSE Part 2 of 3: Mully's efforts to find her fallen partner are hampered by the FBI, who have assigned their own task force leader to a manhunt: Agent Butch Doggy. As a result, Mully has been taken off the case and the Hex Files office is being searched. Believing Doggy to be purposefully trying to stop Sculder being found, Mully and Spinner decide to investigate on their own. Whilst Spinner contacts the Tone Deaf Swordsmen, Mully goes to Sculder's apartment to be confronted by Agent Doggy. He believes there is something strange about Sculder's disappearance, but refuses to believe Mully's claims of alien abduction. He does, however, pass her a clue in the form of a message hastily scratched by Sculder just before he disappeared.
The message leads Mully to Dr. Kevin Llewellyn, the former Department of Defence employee who tried to kill her and other cancer victims. Having testified on Sculder's behalf against the DoD, Llewellyn is a broken, penniless man. Mully believes Sculder led to him as his experience could point the way to her recovering him, and with some cajoling Mully persuades Llewellyn to assist her. The Tone Deaf Swordsmen, meanwhile, have tracked UFO movement since Sculder's abduction and discover a large concentration in Texas. Mully realises the Colonists are abducting all evidence of their experimentation, and their next target is the missing mind reading child, Bart Simpson, last seen in Texas.
Agent Doggy, though, has also learnt of Bart Simpson from Marita Unablonder who is feeding him information on behalf of the Pipe Smoking Man. He, though, isn't the only one keen to find the Colonists: Alec Bicep has been covertly shadowing Unablonder and, on the first opportunity he gets, steals the information on Bart Simpson from her. Mully, Doggy, Spinner, Llewellyn and Bicep all race to the desert to find the boy. But it's the Colonist Bounty Hunter who finds him first, at a Deaf School in the desert. He kidnaps him and takes him towards his spaceship... Only to be confronted by Mully, Spinner, Doggy and Kevin at a canyon ridge. Desperate to save their lives, Mully threatens to shoot Bart Simpson and sacrifice both the truth and finding Agent Sculder...

EVERYTHING Part 3 of 3: The confrontation with the Bounty Hunter is ended by the sudden arrival of Alec Bicep, who knocks him over the canyon ridge. In the confusion, though, Kevin Llewellyn kidnaps Bart Simpson and escapes. As does the Bounty Hunter, who survives his fall and heads to Washington in pursuit of Llewellyn. Mully, Spinner and Doggy do the same, as does Bicep who once again reverts to his freelance status. Whilst the Bounty Hunter prowls the streets of Washington, Doggy and Spinner are able to keep him occupied whilst Mully travels to Llewellyn's house. She's the first to reach him, but he has already conducted experiments on Bart. Mully takes the boy back to the FBI.
Realising that the Bounty Hunter will lead them to the Colonist spaceship and to Sculder, Mully decides to plant tracking devices on Bart Simpson and allow him to be taken by the Bounty Hunter, then pursue him to the desert in the hope of forcing him to negotiate. Meanwhile, Llewellyn discovers Bart is missing and is then promptly murdered by Alec Bicep, who has been lying in wait for him at his home. Stealing Llewellyn's research, Bicep plans to sell the secrets of the Colonists' experiments to the highest bidder. However, his plans are put to a stop by the Pipe Smoking Man. Who, having tired of Bicep's double dealings, promptly arranges to have his former right hand man imprisoned in Tunisia.
Meanwhile, Mully, Spinner, Doggy and the Tone Deaf Swordsmen pursue the Bounty Hunter back to the desert and confront him. Unable to force him to negotiate, however, Mully attacks him and Doggy is forced to destroy him before he reveals the location of Agent Sculder. With both Sculder and Bart Simpson now lost to them, Mully dejectedly goes back to work on the Hex Files. She is joined, however, by Doggy who vows to work with her however long it takes until they find Sculder. And so the new Hex Files partnership begins...

WORST EPISODE EVER: Doggy and Mully's search for Sculder is interrupted by the reappearance of Leela Harris, Sculder and Mully's biggest fan, who informs the agents of strange goings on at a summer camp. Doggy and Mully travel to the camp to find that children have been disappearing at the hands of a big black bat-like thing, and that it is also taking members of camp staff.
Posing as a potential new camper and her family, Leela, Doggy and Mully manage to make contact with the camp's owner, Richie Rich and his wife, Richie's Bitch. They discover that the Richs are new owners for the camp, having bought it out six years earlier. Infiltrating the childrens' ranks, Leela discovers that the kids who disappeared were all unhappy with their summers and had particularly rich parents. Mully is suspicious of Richie's Bitch, especially when she finds out that the Richs have little to do with the campers. Meanwhile Doggy realises that Richie himself seems more interested in money than anything else, and confronts the owner along with his sinister accomplice, Mandroid.
Upon realising the Richs guilt, Doggy and Mully are captured and taken to their lair beneath the summer camp. They admit to having kidnapped the kids but are clueless as to the origins of the big black bat-like thing. Mully theories that the camp is built on a Native American burial ground and the monster is represents the spirits which have been disturbed by the building of the summer camp. Escaping the cell, Mully dispatches Richie's Bitch and Doggy tackles Mandroid. They, and Leela, find Richie's money store is built directly inside the burial ground and manage to turn the monster against the evil camp owner. Back in Washington, Doggy realises the legitimacy of Sculder and Mully's work on the Hex Files whilst Mully realises she can accept Sculder's viewpoint without compromising her own beliefs. And Leela, unable to come to terms with the changing dynamics of the series, dies horribly. For no particular reason.

INVASION EARTH Part 1 of 2: After an assault by the Colonists on the US President and the Pentagon, the Pipe Smoking Man and conspiracy leader Conrad Supernoodle discover the Colonists are preparing for their final invasion of Earth. The Pipe Smoking Man, along with Marita Unablonder, arrange for the release of Alec Bicep from his incarceration in Tunisia and charge him with finding out what the aim of the Colonist strategy is so that a weakness in their plans can be found.
Meanwhile, at the FBI, Agents Mully and Doggy have found out about the attacks and set out to investigate themselves. With the help of the Tone Deaf Swordsmen they are able to hack into the Pentagon systems to discover that as well as destroying important weapons systems, the Colonists have been abducting military scientists. They also discover that there may be information about Agent Sculder being held by the Pentagon but that it has been taken by Bicep and Marita, who have conducted their own search of the site and narrowly escaped an attack by Colonist Bounty Hunters.
Bicep challenges the Pipe Smoking Man to reveal what he knows about the Colonist plans but is refused the answers he wants. Enraged, he betrays the Smoking Man again but only escapes as far as Assistant Director Spinner whom, at the request of Mully, attacks Bicep to retrieve the information he holds on Sculder. It transpires that all Bicep is holding is an address: to a location in Pennsylvania Sculder and Mully once visited on another Hex File five years earlier.
Mully and Doggy proceed to Pennsylvania, closely persued by Bicep and Marita, and there they discover Bart Simpson, the former Posh Club test subject who disappeared several months earlier, has been hiding in fear for his life. He tells them that Sculder's abduction is somehow connected to the impending invasion and that his return could save humanity. Shortly afterwards, a UFO appears and Sculder is returned, only to be taken away from a desperate Mully and arrested by military police under the orders of the Pipe Smoking Man...

NOTHING LIKE THE TRUTH Part 2 of 2: The final episode begins with Sculder facing a death penalty at trial for crimes he has committed against the military during the course of the past seven years. Spinner and Doggy manage to arrange for the FBI to handle with trial, and Mully testifies on his behalf to try and prove the conspiracy. She is joined by Marita Unablonder, who along with Alec Bicep has left the Pipe Smoking Man for good. They tell Mully that the Pipe Smoking Man seems convinced he alone can survive Colonisation and that somehow that is connected with Sculder's return.
During her testimony Marita mentions to the vaccine to the alien virus, at which point Sculder interrupts her. She realises that he still has the only surviving sample of the vaccine and that his abduction was not an attempt by the Colonists to hide evidence of their visits to Earth as Mully and Doggy believes, but an attempt to recover the vaccine. And the Pipe Smoking Man arranged to trial to force Sculder to reveal its location. Despite the danger to the boy, Doggy and Mully decide to put Bart Simpson on the stand so he can both testify and read Sculder's mind to reveal the location of the vaccine. However, when he does and Mully races to recover the vaccine she finds it has already been taken.
Sculder is found guilty but is released. He reveals he made a deal with the Pipe Smoking Man to find his hamster's location in return for the vaccine. Enraged at his betrayal, Mully teams up with Bicep and Marita to pursue the Pipe Smoking Man and stop Colonisation whilst Sculder travels with Spinner to find his hamster. Doggy and Bart flee to a secret location to protect the boy and begin a new life together.
Mully and Marita manage to reach the Pipe Smoking Man, who has travelled to the first of the Colonist's invasion fleet. Sculder, meanwhile, realising Mully's need for him abandons his search for his hamster and travels to the ship. Spinner joins him but Bicep dies fighting off Bounty Hunters to ensure the agents reach their goal. With the vaccine in his possession, the Pipe Smoking Man arranges for the destruction of Conrad Supernoodle and then kills Marita for her betrayal. It is Sculder, however, who has the last word. The Pipe Smoking Man's vaccine is false and Sculder still has the real one, which he injects into the alien spacecraft, causing it to malfunction and be destroyed. He, Mully and Spinner escape but the Pipe Smoking Man, with his life's work destroyed, decides to stay and meet his inevitable end. But not before revealing the true location of Sculder's hamster's grave, who it transpires died twenty five years earlier. Thus finally removing the preoccupation which has dogged Sculder's life for twenty five years.
Knowing that they have only delayed the inevitable invasion of Earth, Sculder and Mully resolve to use their remaining time to keep fighting the Colonists and discover how to reproduce the vaccine which could save humanity. Because where there is truth, there is also hope... Or something.
