Mothership Adventures is based out of Victoria. But during the summer they are taking small groups into the protected waters of the Johnston Straight, kayaking, hiking, whale watching etc.
The scenery is also incredible.

They are just magnificant creatures of the ocean.
Somedays you are able to see dolphins swimming as well. 
If you aren't interested in kayaking, there is an excellent whale watching tour from Telegraph Cove, B.C. Stubbs Island Whale Watching has two boats: The Lukwa 
and the Guikimi, which i don't have a picture of right now. These boats go out several times a day, from June - October. Worth your trip.
