San Carlos Seminary is a community of different people with particular objectives and concerns. It is a community comprising of seminarians, priests, religious and lay formators, alumni, parents and benefactors of seminarians, and seminary personnel .
Considering this, the seminary has organized ministries and groups (aside from the basic supporting committees of the different departments) that have particular mission and objectives but generally aim at the overall mission and vision of the seminary.
Every organization belongs to a certain ministry in line with the different aspects of the life and formation of the seminary. Each of them serves and meets particular objectives and purpose for the growth and development of its members.
These are the recognized ministries and distinct organizations of San Carlos Seminary:

Spiritual Life Ministry
-aims at spiritual growth and living of the seminary community. Under this are the music and liturgical organizations. 
•SCS Pontifical Servers
The pontifical servers of San Carlos act as the official servers for distinct liturgical functions of the seminary and of the Archdiocese of Manila. In fact, the San Carlos seminarians have been rendering service during special occasions at Manila Cathedral since the Spanish time up to the present. The distinguished seminarians are also asked to serve at different religious occasions and  celebrations such as during the historical visit of John Paul II to Manila in 1995.
•SCS Optimi Choir
The official choral group of San Carlos Seminary. The singing group commits itself in rendering music for liturgical and cultural activities in the seminary and even in the archdiocese. It aims at developing the voice and inclination of the seminarians to both liturgical and secular music.

Intellectual Formation Ministry
-aims at the intellectual progress and formation of the seminary community.  It provides an intellectual atmosphere that encourages propensity in learning and its application in line with the formation and mission/vision of the seminary.
•SCS Publications Staff (SCS-PS)
The staff is in charge of managing the seminary publications for the purpose of providing varied information that are helpful to the  life and formation of the seminary community. The following are the publications under the staff:
SCS INFORMATION
The official news bulletin of San Carlos Seminary. It is published bi-monthly. Its mission is to form and inform.
The Sower
The annual yearbook of San Carlos Seminary that chronicles the whole year of the Seminary. Every issue is a collaborative effort of the seminary community.
•SCS Archives
The group is tasked to gather and keep various documents, articles and materials that are related to the Seminary's history and culture. These include all materials published and unpublished that are in any way related to the Seminary, and photographs of different seminary events and activities.

Community Life Ministry
-aims at developing the social aspect and relationship among the members of the seminary community. It provides opportunities to create and strengthen the bond among its members.
•SCS Alumni Association (SCSAA)
The association of the ordained alumni of San Carlos Seminary. Among its members are in the ranks of cardinal, archbishops, bishops, priests and deacons. The association is tasked to organized activities and projects for the brotherhood of the alumni of San Carlos Seminary.
•Kapatirang Karlista (KAKA)
The association of the non-ordained alumni of San Carlos Seminary. The organization is committed in bringing together and creating a fellowship among the lay Karlistas through various activities and projects.
•Seminaryo-Tahanan ng San Carlos, Inc. (SETA)
The association of the parents and benefactors of San Carlos Seminary. It aims at leading the families and benefactors of seminarians into an active participation in the formation of the seminarians. It also intends to bring different families of seminarians together through various events and activities. The association also offers scholarship for the poor but deserving seminarians. Likewise, it sponsors various projects and activities for the seminarian's formation and development.

Pastoral Formation Ministry
-aims at forming and deepening the pastoral living and sense of the seminarians. It provides a pastoral atmosphere in the seminary through various exposures and activities. The seminary through the ministry, organize pastoral works and activities for the seminarians within the school year including the summer apostolate. The community is also engaged in community service in collaboration with the different charitable institutions and organizations in the country. The ministry is also committed in increasing the mission awareness in the community. It is also involved in vocation promotion in the archdiocese.
