The Other Black Girl (PG-13 to R) by Smelltastic. Borderline, but the plot isn't centered around the ships. This is shaping up to be the definitive Andromeda fic. It's so dark, and the Black family is so gothic.. it's awesome, even when you know how angstily it's going to end, and it's foreshadowing-ariffic. The bad news is that there are quite a few grammar and spelling mistakes that should be fixed, so if badly punctuated dialogue sends you screaming then give this one a pass. Once she deals with those, this will become an unqualified rec. WIP, novel length.

Promises Unbroken (PG-13) by RobinLady. Includes canon Lily/James. What if Sirius had remained the Secret Keeper? This fic is practically the model of what a good AU should be. Harry has his parents, true, but Voldemort is still out there, Peter is still playing both sides, the Aurors are horribly outmanned, etc. I'm not sure about some of the characters' reactions to certain plot points, and one character gets rather Stu-ish, but overall this is an excellent fic. Slouching Towards Bethlehem (R) by Kroki Refur. Sixth year AU; Harry is moping over Sirius' death, and Draco has disappeared. Novel length WIP, possibly abandoned.
Slow Fade (R) by bloodyfandom. Remus dies, but Harry is still alive. Subtle. Short one shot.
The Slytherin Study Group series by rabbit and ~v~Jinx~v~. Throwaway ref that may or may not be Snape/Lily; otherwise pure gen. It's a bit off, canon-wise; Lucius is in the same year as MWPP and Snape. But it's a humor fic, so that sort of thing is forgivable. The misadventures of Lucius, Severus, Crabbe, and Goyle in trying to figure out their Transfigurations homework. #2.5 is the detention that they get for #2. Very fluffy, without being sappy. One shots and a chaptered fic. The chaptered fic is a WIP that is not (!) abandoned.
Small Things (PG-13?) by Nope. Peter Pettigrew is definitely a survivor. I like this take on his character. One shot.
A Small Truce (PG-13?) by Marina. Severus Snape threatens an owl, faces a moral quandary, and talks to a wall. Features Snape and Black. Chaptered.
The Smallest Slytherin, An Obedient House, and Salazar's Orphans (probably PG-13/R) by Rebecca Webb. Snape seems to be the ladies' man of Hogsmeade *raises an eyebrow*, and there's various non-serious teen romances. This chronicles the adventures of an OFC, Violet Guilford, who's sorted into Slytherin House during Harry's fifth year. (It's not OotP-compliant.) Her Snape strikes me as the way Snape might be about five years after he came to terms with the whole Marauders thing, and I don't see Dumbledore letting him cane his House. Violet rather toes the Sue line at times, though she usually gets called on her behavior. Having said all that, I rather like these stories. If nothing else, there are so many fun little touches -- the cup game, McGonagall and Snape's rivalry, Floo Tag. Rebecca's writing rather improves as the series goes on; for that reason, and perhaps because it focuses more on canon characters, I like the second fic better than the first. Three novel length fics; the third is a WIP.
So Long and Good Night (PG-13) by Jaxmari. The needs of the many outweigh the needs of a few. Peter Pettigrew thinks in the simplest terms as Harry Potter lies on a dungeon floor, dying. Cool theory. One shot.
So You Want To Go To Hogwarts? (PG-13) by Hijja. It starts out light-hearted, and gets progressively darker and creepier. The narrator has taken a good strong look at the Wizarding World, and she's not sure she likes what she's seen. One shot.
Some Things Are Better Left Unknown (G) by Giesbrecht. MWPP find a spell to send them forward in time to Harry's fifth year. I like the Somebody Else's Problem Charm and Giesbrecht does a good job of including all the implications of this trip. Chaptered fic.

I'm not sure that I like Snape in this fic; he seems to know a lot more than I'd give him credit for. But I do like the concept, and most of the execution. Harry becomes apprenticed to Snape (just in general, not specifically for potions) for five years. I especially like their relationship. Novel length, WIP that may or may not be abandoned. Spark (R?) by Jane St Clair. During the First Voldemort War, Molly Weasley does what she has to do. I love the ways in which family is portrayed here. Angsty. One shot.
The Speculum Curse (G) by Hyphen. Mention of teen relationships, and someone (I'm not saying who) gets a bit of action off-screen, but it's mostly gen. James Potter is hit by a curious curse the day before a big Quidditch game. I usually don't like fluffy stories focusing on MWPP, but this one is very well done and Hypen characterizes everyone very well. Chaptered.
Spell Shock (PG-13) by Pouncer. Harry lands in St. Mungo's for Post Traumatic Stress Disorder. Angsty. One shot.
Spiral (PG?) by Persephone Kore. How Tom Riddle found his way to the Chamber of Secrets. Should be cool even to people who aren't math buffs. One shot.
A spirit of brotherhood (PG?) by torch. Snape, Black, and Lupin go to a small cottage to work a spell with interesting implications. One shot.
The Squib Series (G to PG-13) by Ozma. A very small bit of Filch/McGonagall, mostly near the end. Filch is kidnapped by Death Eaters, learns to use a special part of Hogwarts, finds out what a Squib can do, etc. Ozma really rounds Argus Filch out into a sympathetic, 3D character. I like how she characterizes the rest of the staff, also. This is just a group of very nice, well though out stories, and I would like to see more like them. Mostly chaptered fics.
The Staff of Orkney (PG-13) by Ms. Snape. Professor Severus Snape's cousin, Salazar, comes to teach Defence at Hogwarts. He also carries the Staff of Orkney, a magical device with great powers. Ms. Snape does a good job of giving this OMC a well rounded character, and the plot isn't half bad either. Novel length.

Still One Left (PG-13) by Mortalus. There's a teeny allusion to romance in the last chapter. When Severus Snape is wounded near death, his brother, the Seneschal of Europe, comes to his bedside. Angsty, but with a satisfactory resolution. Not OotP-compliant. Novel length.
Stop All the Clocks (PG-13) by Lazy_neutrino. On Harry's sixteenth birthday, he and Lupin are still coming to terms with Sirius' death. But how do you cope when you've lost everything? Angsty with an interesting premise. One shot.
Stopped (PG) by Gehayi. Includes some references to a past girlfriend. Peter has trouble going on. Numbingly tragic, and extremely well written. One shot.
Strange Bedfellows (G) by McKay. There's a warning for slash at the top of the page, but this story is pure gen. During PoA, Neville gets locked out of Gryffindor Tower and finds a large black dog. Cute. One shot.
The Strength of a Slytherin (PG-13) by Ilmare2. Severus Snape finds a box under his bed and reminisces about his childhood. Angsty. Novel length. There's a WIP sequel also, called The Sorrows of a Slytherin which is projected to be novel length.
The Summer of the Phoenix (PG-13?) by Jolie Black. There's some very low-key Remus/Tonks. Sirius Black's POV from the time the Order comes to Grimmauld Place to the time that Harry arrives there. Excellent story all around. Novel length.
Summoning Peeves (PG) by Clavin. How did Peeves come into being? I especially like the banter between MWPP in this fic. One shot.
The Survivors (PG) by thistlerose. Harry comes to terms with his feelings about Remus and Sirius after OotP. Sad. One shot.
