1X79 - Pilot ("The X-Files")

Mulder and Scully meet for the first time when they are assigned to the X-Files division. Their first case is on the mysterious deaths of several teenagers. They discover a deformed body with an alien implant in its nasal cavity, along with a near-comatose young boy. Later, the boy proves to be the force behind the murders, under the control of a mysterious implant in his nose.

1X01 - Deep Throat

Mulder and Scully go to an Air Force Base to investigate the disappearance of a test pilot. Mulder encounters a mysterious man named Deep Throat. Despite Scully's skeptical objections, Mulder heads into the Air Force Base and witnesses UFO's in flight. However, he is detained and his memory erased. Scully springs into action when she holds one of the Air Base employees at gunpoint and releases him when Mulder is given back. Later on, Mulder and Deep Throat meet again, and Deep Throat informs Mulder that the aliens have been here for a long, long time.

1X02 - Squeeze

Mulder and Scully investigate the mysterious death of a man by an unknown intruder. With the help of an old man, they discover that the intruder is named Eugene Tooms and is actually a mutant who survives by eating human livers. Scully is attacked by Tooms but Mulder saves her and Tooms is arrested.

1X03 - Conduit

Mulder and Scully investigate an alien abduction in Idaho. The little brother of the missing girl seems to be receiving binary signals from the television, and it turns out to be a defense satellite transmission. This results in the temporary arrest of the missing girl's mother and brother by the NSA. After their release, the missing girl is discovered in a field and the case is closed by the mother. The investigation rekindles Mulder's sadness about his own missing sister.

1X04 - The Jersey Devil

Mulder and Scully investigate murders believed to be committed by a monster in the woods outside Atlantic City. Mulder and Scully find out that the creature is actually a woman who has not evolved into a normal human, but is instead a prehistoric version of a normal human. The woman attacks Mulder when he pursues her, and eventually she is shot while fleeing into the woods.

1X05 - Shadows

Mulder and Scully investigate deaths apparently caused by an unseen force protecting a young woman. The woman desperately tries to get away from the "shadow protector", who was the spirit of a man killed by the young woman's boss, Dorland. The "shadow" attempts to kill Dorland but instead implicates him in a crimes. The investigation ends without resolution.

1X06 - Ghost in the Machine

Mulder and Scully investigate the death of a computer company CEO. He was apparently killed by the computer system that runs the head building. The main suspect, a man named Wilczek who programmed the computer system, confesses to the murder. However, Mulder believes he is innocent. Wilczek watches helplessly as the computer system claims another life by making the building's elevator plummet to the ground floor. The computer system is stopped when Wilczek releases a virus into it.

1X07 - Ice

Mulder and Scully, along with three scientists of various fields, investigate the deaths of the entire crew of an Ice Core project in Alaska. What they discover is a worm-like parasite that causes violent behavior in its host. Everyone suspects everyone else and Mulder is pinpointed when he is suspected of killing a member of the group. Mulder and Scully even pull their guns on each other. Mulder is locked away, but it turns out that it is someone else who is infected, but it all stops when she is infected with a second worm and the parasites kill each other.

1X08 - Space

Mulder and Scully investigate sabotage on the Space Shuttle. It turns out that a head official at NASA, Col. Belt, is possessed by an extraterrestrial entity and as a space shuttle crew is accosted by the same entity while in space, the head official must fight an inner struggle with himself as he tries to save the crew while at the same time fending off his possession by the alien entity. Although the shuttle crew is saved, Belt commits suicide by jumping out of a building onto the street.

1X09 - Fallen Angel

A UFO crashes in a forest. Its occupant escapes and a search is started by a local air base. Mulder goes to the crash site but is arrested. He meets Max Fenig, an alien abductee. Scully gets Mulder released, but Mulder wants to stay behind and talk to Fenig. The invisible alien from the UFO crash severely burns several soldiers from the base. Fenig is tracked down to a warehouse and Mulder witnesses Fenig's abduction by the invisible alien. A head official wants Mulder to be suspended, but Deep Throat, Mulder's protege, talks him out of it.

1X10 - Eve

Mulder and Scully investigate simultaneous deaths of two men whose daughters appear to be identical twins. What the agents run into is the products of a top-secret project that created identical boys and girls with heightened intelligence but homicidal tendencies. Before the girls are able to kill Mulder and Scully, the girls are arrested and jailed.

Mulder and Scully encounter a man who can start fires with a touch of his hand. The man, named Cecil, has been killing people by setting them on fire. The agents, along with an old girlfriend of Mulder's (who incidentally causes jealousy in Scully), track the killer down to a building where he himself is set on fire.

Scully's father dies, and she is disturbed while she and Mulder investigate the kidnapping of two college students. A death row inmate named Boggs convinces Scully that he is psychic and can let her talk to her dead father. Scully obliges and with Boggs' help, she acquires information that leads to the arrest of the kidnapper and the safe return of the two students.

1X13 - Genderbender

Mulder and Scully encounter the Kindred, a strange community in which the people do not age, and live an Amish-like lifestyle. However, in the city nearby, deaths are occuring while people have sex. An insider in the Amish-like community tells Scully that its his friend Marty who is behind the killings, because he can switch from male to female. Marty almost seduces Scully, but Mulder thwarts him. Marty then finds another victim to kill but Mulder and Scully track him down and try to arrest him, but the Kindred takes him away. Later, a huge crop circle is all that is left of the Kindred community.

1X14 - Lazarus

Jack Willis, Scully's former boyfriend and fellow agent is shot while trying to catch a bank robber. The bank robber, named Dupre, is also shot and both men are taken to the hospital. However, while both men are dying, Dupre's soul leaps into Willis' body and survives. Dupre's widow and Willis, now with Dupre's soul, kidnap Scully and want ransom. However, Scully somehow gets Willis' soul to re-emerge in his body and Willis kills Dupre's widow before he himself dies from diabetes.

After a downed UFO crashes near Iraqi airspace, an unmarked truck carrying its occupant is assailed in Tennessee, causing multiple UFO sightings. Drawn by the event, Mulder and Scully find themselves tracking the trailer, with the help and hindrance of Deep Throat.

The inexplicable deaths of several people at the hands of a faith healer send Mulder and Scully into the Bible belt. The deaths have shaken the miracle worker's faith in his gift, but not before Mulder experiences some of the boy's power. The faith healer exhibits an ability to come back from the dead.

1X19 - Darkness Falls

Mulder pulls some strings to be assigned to a case involving the disappearance of 30 loggers in Washington state. They discover that the loggers, in illegally cutting down a tree, faced a punishment far worse than what the judicial system would have done, when they were swarmed by green insects, drained of their bodily fluids, and cocooned. Now the two agents must try to avoid the same dark fate.

1X20 - Tooms

Eugene Tooms, a mutant killer brought in by Mulder and Scully, is released based on psychiatric re-evaluation and lack of evidence. So Mulder sets out to prevent Tooms from killing for the fifth and final liver he needs, while Scully attempts to locate more definitive evidence. Both tasks made more difficult by their superiors insistence that they work by the book.

A little girl is tied to the deaths of two Buffalo policemen, but the possibility that she is the murderer is ludicrous. So Mulder and Scully begin an investigation of the eight year old, turning up evidence that may help to solve a nine year old murder case. A case Mulder believes was the death of the girl's past life.

A mentally handicapped janitor seems to be the only suspect in the murders of two members of a propulsion research team. When Deep Throat points out a news story about a fugitive who apparently drowned, Mulder and Scully cannot see what makes it special. But with his insistence, they discover evidence of secret government experimentation with extraterrestrial DNA. However, the evidence and everyone who has seen it is quickly being eliminated, and Deep Throat is killed while making an exchange to save Mulder's life.
