6X01 - The Beginning
An employee of Roush, named Sandy is sitting at home with an exploded chest. Another employee is killed while looking for Sandy. Meanwhile, Mulder tries to recover information from the burnt X-Files. Skinner tells Mulder that he can't be reassigned to the X-Files division. Mulder discovers information on Sandy's death. Agent Spender and Agent Fowley have been assigned to the X-Files. At a nuclear plant, an engineer is killed by an alien who had been hiding near the reactor. Mulder and Scully try to investigate but are denied access by Spender and Fowley. However, Fowley contacts Mulder later in the night. Scully takes Gibson, the mind-reader from "The End", to the hospital. Mulder and Fowley look for the alien responsible for the deaths. They see it kill a government operative. Gibson disappears with the alien. Cancer Man congratulates Spender on handling the alien situation. The reptilian alien sheds its skin and takes the form of a grey alien.

A news report shows a man, Crump, speeding down a highway before being caught by police. As he is subdued, his wife's head explodes. Mulder and Scully head to Nevada to investigate. Scully is splattered with blood as she does an autopsy on Mrs. Crump and orders a quarantine. Mr. Crump takes Mulder hostage and forces him to drive down the highway at incredible speeds. Mulder learns that he must keep the car moving or Mr. Crump's ear will explode. Scully and a team of scientists scour the Crump property, and Scully learns that the U.S. Navy is operating a transmitter under the Crump property. Scully believes that a power surge caused a condition in the ear that creates increasing outward pressure, which is only relieved by movement. Mulder tells Crump that he'll take him to Scully so she can insert a needle in his ear to save his life at the expense of leaving him deaf. Crump agrees, but the pressure becomes too much and they reach Scully a little too late.
Assistant Director Kursh belittles Mulder and Scully for deviating from their domestic terrorism assignment.

Mulder is picked up by the British crew members of the cruise liner Queen Anne. The year is 1939 according to the men. Mulder is left alone in the radio room. A Nazi soldier bearing resemblance to Agent Spender comes in, only to be knocked out by Mulder. Mulder makes his way around the ship but he is taken captive by the Nazis. The captain of the ship, who is British, is executed as Mulder watches. The Nazi leader looks exactly like the Cigarette-Smoking Man and another soldier looks like Skinner.
Meanwhile, the Lone Gunmen contact Scully, telling her that Mulder is missing. Scully goes all over the FBI headquarters, looking for anyone with the location of the Queen Anne. Skinner secretly gives her the information.
The Nazis believe that Mulder knows the identity of a scientist on the ship who can help develop an atomic bomb. They force him to speak by shooting two passengers. The scientist speaks out for himself, and a woman resembling Scully admits to being an agent sent to protect him. The engine crew storms the place, and a huge fight ensues between the British and Nazis. Mulder gives the Scully-like woman a long kiss before diving overboard. He is picked up by Scully and the Lone Gunmen in the present time.

Mulder and Scully are driving down a dark Nevada road around Area 51. A group of soldiers led by a dark suited man named Fletcher Morris stops them. A UFO flies overhead and a blinding white light causes Mulder and Fletcher to change bodies. Scully leaves with Fletcher (who looks like Mulder). Meanwhile, Mulder (who looks like Fletcher) is led back to Area 51. Mulder "lives" the life of Fletcher, who has a job at Area 51 and has a wife and family. Meanwhile, Fletcher "lives" the life of Mulder, even coming to a meeting with AD Kursh. The real Mulder tries to contact Scully and prove that the "Mulder" with her isn't him. Unfortunately he is set up by Fletcher (the fake Mulder) as a security leak from Area 51 and he is arrested, screaming out to Scully, "He's not me! He's not me!" Part 1 of 2.

Mulder is released from confinement and goes to the Fletcher home. Fletcher (the fake Mulder) has a bed put into Mulder's apartment. Scully arrives and Fletcher tries to seduce her but she handcuffs him to the bed. He admits that he is not really Mulder. The security leak from Area 51 calls and arranges a meeting in a bar in Nevada. There, Mulder is able to talk to Scully and she believes that he is really Mulder. Mulder talks with the real security leak from Area 51, who is revealed to be Colonel Wegman. He explains that he sabotaged a UFO so that Mulder could see it. Fletcher is able to convince his wife that it's really him, even though he looks like Mulder.
While standing on the same Nevada road as the previous episode, Mulder and Fletcher's bodies switch back automatically, and meanwhile time has reversed so all memories of the Area 51 events have disappeared. Part 2 of 2.

6X06 - How The Ghosts Stole Christmas
The day is Christmas Eve, and Mulder and Scully are at an old mansion. Mulder says that there have been three murder-suicides in the mansion in the past several decades. The agents discover two dead bodies under the floor boards and try to escape but when they go through a doorway they come back into the exact same room. Splitting up, they find themselves in different libraries within the mansion. Mulder encounters a man named Maurice while Scully encounters a woman named Lila. Maurice goes to where Scully is and Scully ends up pointing her gun at Lila and Maurice. She faints after discovering gunshot wounds on the two people. Lila tells Mulder that he and Scully are going to commit their own murder-suicide, but Mulder denies it. Lila and Maurice change into likenesses of Scully and Mulder, tricking the agents into "shooting each other". However, Mulder and Scully escape unharmed.
Mulder is at home when Scully drops by and they exchange presents, after concluding that the whole mansion fiasco was all in their heads.

A woman named Laura discovers that her unborn baby has defects. That night, she dreams that a demon has taken the baby from her. She wakes up to find the baby gone from inside her. Agent Spender is contacted about the case but he shreds the case report. Mulder discovers the case and asks Scully for help. Scully thinks that Laura lost the baby through abortion. Laura is arrested. Mulder is suspicious of Wayne. Wayne visits Laura in prison but she collapses after he somehow "sucks" her life force out of her. However, she is recuscitated and taken to the hospital in a coma. Wayne goes to a woman named Betsy who dreams the same demon trying to get her baby as Laura did, however Betsy knows the demon is Wayne. Mulder and Scully find Betsy, who says Wayne took her baby. They find Wayne and a police deputy shoots the "baby killer". Wayne dies in the hospital, after giving his life force to Laura so she could wake from her coma. Mulder believes that Wayne was a demon who had impregnated women with demon babies, hoping for a normal child. Later, Betsy drives away with her demon baby, her eyes glowing red.

Mulder and Scully travel to Kroner, Kansas to investigate claims that a man named Daryl Mootz has the ability to make it start raining. They reach Daryl Mootz who is sitting under a tent surrounded by some farmhands. He starts to dance, and rain starts pouring. Later, a cow falls through the roof of Mulder's motel room. Sheila Fontaine, Daryl's former fiance tells the agents that she is the one responsible for the fallen cow. The local weatherman, Holman Hardt, is there and he is in love with Sheila but she doesn't know it. His unrequited love for Sheila is the cause of the strange weather, not Daryl. Sheila falls in love with Mulder, which makes Holman very upset. Later, at a high school reunion dance, Mulder and Scully talk Sheila and Holman into dancing together. Holman tells Sheila that he is in love with her, and she falls in love with him too, but only after being convinced by Scully that Holman caused the weather because of his love for her. In a romantic moment, Holman and Sheila kiss, as well as other couples there, including Daryl Mootz and his girlfriend. The strange weather ends.
In a flash forward, Sheila watches Holman on TV while cuddling their baby.

While in the FBI building in the evening, Mulder notices that Assistant Director Skinner isn't feeling well. Scully thinks he may have been poisoned. Skinner recalls bumping into a scientist named Orgell earlier in the day. Mulder and Skinner attempt to find Orgell but he escapes with several men. Scully goes to Skinner's doctor and looks at some blood tests. They find that something is creating blockages in Skinner's bloodstream. A weakened Skinner is almost shot by a Tunisian diplomat, but a long-haired man kills the would-be assassin. Skinner's skin is turning purple-streaked. He is taken to the hospital. Meanwhile, Orgell dies because microscopic robots in his blood have blocked his bloodstream, and it turns out that these are the same things Skinner has in his own blood. Mulder arrives too late to save Orgell and instead bumps into Senator Matheson, his former protege. He accuses Matheson of being part of a plot hatched against Skinner. Skinner goes into cardiac arrest, but he is saved when The Long-Haired Man adjusts a knob on a remote control, which apparently controls the tiny robots and turns them off.
Three weeks later, Skinner is back at work. However, when he goes to his car, he finds Krycek inside. Krycek tells Skinner that he can press a button and kill Skinner anytime he wants. Skinner asks Krycek what he wants, but gets no clear answer.

Scully is partnered with Agent Ritter to investigate a case in which a crime scene photographer takes pictures of crimes before they are reported to police. The man, named Felig, appears to have not aged in over 30 years. Felig is stabbed several times after approaching a dead man to take his photograph. While on a stakeout at Felig's home, Scully confronts him but he convinces her to take a ride in his car. He sees a prostitute and tells Scully that the woman is about to die. Scully attempts to arrest a man who she thinks is going to kill the prostitute, but the prostitute ends up being hit by a truck. Agent Ritter blames Scully for screwing things up. Mulder finds evidence that Felig is at least a century and a half old. Scully confronts Felig again, and he admits that he can't die. He tells her that he can see "death" itself. Felig believes that Scully will die soon. Scully realizes this and handcuffs Felig. However, Ritter shoots Felig, and the bullet strikes Scully. Felig tells her not to look at "death". Felig dies, but Scully recovers.

The Smoking Man reiterates to Agent Diana Fowley the following story:
Meanwhile, back in the present day, Cassandra Spender makes her way to Mulder's apartment. She demands that Mulder kill her, for if she lives, nothing can stop the colonization by the black oil aliens. Mulder points his gun at Cassandra Spender. Part I of II.

Men in biohazard suits barge into Mulder's apartment and force Mulder, Scully and Cassandra into quarantine at Fort Marlene. After being released, Mulder goes to see Diana Fowley, but runs into the Smoking Man. He reveals to Mulder that his sister was taken so that the colonization could begin, and hands him a piece of paper that says "El Rico Air Base". He tells Mulder that they will both survive. Mulder meets with Diana Fowley and they kiss and hug. Mulder and Scully attempt to stop a train carrying Cassandra, but it continues onto El Rico air base. Jeffrey Spender encounters Marita Covarrubias at Fort Marlene but he cannot get her out. Krycek arrives and finds that the rebels have stolen a grey alien fetus. He tells Spender that the rebels are going to win, not the colonists. The Elders arrive at an El Rico air base to meet with the grey aliens to receive alien genes. However, the rebel faceless aliens arrive instead, and burn everyone except for the Smoking Man and Fowley, who escape.
Spender tells AD Kursh to reinstate Mulder and Scully onto the X-Files division. While in the X-Files office, Smoking Man points his gun at Agent Spender and fires, then leaves. Part II of II.

Mulder and Scully travel to Goodland, Florida to investigate the mysterious deaths of several people who disappeared during a storm. The agents drop by the house of the victims and Mulder discovers a slimy deposit on the water pipes. They then attempt to find a place to sit out the storm. They arrive to an apartment building to find that the local sheriff has been infected by tiny worms in his body. Scully pulls out the worms and finds that it liquifies in water. Mulder believes that it's made of water. The sheriff's body disappears. A paranoid militia man and a Hispanic couple are there with the agents. Mulder sees a huge water worm in the lights above him and tries to kill it but he becomes infected. Scully delivers the couple's baby just in time to stop the water worm from killing them all. Mulder crawls out into the rain and the worms inside him liquify.

Mulder wakes up in the morning and his waterbed is leaking and water is everywhere. His downstairs neighbors complain about the water and he had to pay for the damages to the apartment caused by the water. Mulder goes to the Craddock bank to deposit his paycheque so his cheque to the landlord won't bounce. However, a man named Bernard robs the bank and threatens to blow it up. Scully arrives and Mulder gets shot by Bernard. Bernard suicide-bombs the bank when he sees police enter it.
Monday then repeats itself, however there are slight differences in the story. Scully takes Mulder's cheque to the bank so he won't be late for a meeting. Mulder goes to the bank as well and Bernard is there again. He blows up the bank.
Monday then repeats again, but this time a woman named Pam warns Scully that she'll die if she walks into the bank. Mulder goes to the bank but doesn't go inside. Pam tells him that Monday will continue to repeat until Bernard doesn't blow it up. Mulder goes to the FBI meeting but Scully isn't there. He goes to the bank to look for Scully but Bernard has already held the bank hostage. Mulder shoots Bernard, but Bernard still blows the place up.
Monday repeats yet again, but this time Bernard tries to shoot Mulder but Pam jumps in front and takes the bullet. Bernard surrenders.
Tuesday morning finally arrives.

Mulder and Scully are on their first case back on the X-Files. They pretend to be a newlywed couple moving into a community called Arcadia. Several couples have disappeared there with no explanation and no testimony from the neighbors. There are many rules in the community. One of the citizens, Big Mike, tells Gogolak (the administrator of the community) that they should tell Laura and Rob Petrie (really Scully and Mulder) that they will be killed if they don't follow the rules. While at his house, Big Mike is attacked by a dark humanoid creature because his porch light is broken and it's "against the rules". Mulder and Scully suspect that the Klines, one of the murdered couples, are buried in the ground. Mulder has the front yard dug up. The agents find that Gogolak himself is responsible for having the Klines killed. The dark humanoid creature is discovered to be a pile of dirt that Gogolak has somehow brought to life with his mind. Mulder handcuffs Gogolak to a fence, and when Mulder goes away the creature kills Gogolak and collapses into a pile of dirt.

Two men on a Japanese ship look at a strange crate that seems to have an animal in it. They look inside the crate and are killed by a strange animal with glowing red eyes. Later, a customs agent is attacked by the same animal, which Mulder thinks is a dog. Mulder and Scully visit Berquist, an expert on dog behavior. She says that dogs sometimes use clever trickery to get their prey. Later, a man named Fiedler is attacked by the dog, who had morphed from human form to canine form. A fish and wildlife officer named Cahn wants to look for and kill the dog, but Detweiler, the owner of the shipping crate the dog was in, says he will kill him if he kills the dog. Detweiler buys tranquilizer to catch the dog. However, Mulder suspects that Detweiler is the dog. Mulder confronts Detweiler, telling him that he was infected by the dog in the jungle, that he turns into the dog at night. That night, Berquist is at her home when she is confronted by Detweiler, who is in dog form. Detweiler jumps on Berquist, and they both fall out the second-story window. Both are killed. Mulder receives an "I Want to Believe" poster in the mail from Berquist's address.

Mulder and Scully investigate the case of a man who had survived a tornado which had turned him into electricity. The man's name is Pinker Rawls. A police officer finds Rawls and handcuffs him, but Rawls escapes by snapping the handcuffs apart. Rawls goes to his former house and encounters a man there. Rawls kills the man. Mulder and Scully discover that Rawls had committed a robbery and stolen $90,000 and seems to be looking for the money. Mulder and Scully find June, Rawls' former girlfriend. She tells the agents that she had the money after Rawls was arrested and spent it. The agents put her in protective custody. However, Rawls finds June, kills an officer trying to protect her, and kidnaps her. June confesses that she had a son. Mulder and Scully find that June's sister, Jackie, is taking care of her son, whose name is Trevor. Rawls takes June to Jackie's house. Trevor is frightened away and runs to Mulder and Scully. Mulder shoots at Rawls with rubber bullets but he dodges them. However, June crashes into Rawls with a car. He passes through the metal part of the car, which conducts electricity, but he is killed when the glass windshield hits him.

Mulder and Scully investigate a series of murders in which people's hearts were taken out of their chests without any cutting. Scully meets a man named Padgett, who has written a novel that contains details about the people who were murdered. Padgett likes Scully and he starts to write about her. Mulder discovers Padgett's murder novel and arrests him for the murders. Padgett writes about a "psychic surgeon" pulling out a woman's heart in a cemetary. Mulder goes to the cemetary and discovers a dead woman with her heart missing. Apparently, whatever Padgett writes happens in real life. The agents release Padgett so they can spy on him. Padgett sits before his typewriter and in his imagination he meets the killer from his novel. The killer tells him that he must "write" Scully's death. Scully is then attacked by the killer from Padgett's novel. Padgett tosses his novel into an incinerator and the killer disappears. Mulder finds Scully, bloody but safe. Padgett writes his own death, pulling his own heart out.

The brother of Arthur Dales (from "Travellers") relates to Mulder a flashback story about an alien who played baseball in Roswell, 1947:
Arthur Dales is assigned to protect a black baseball player named Josh Exley, who is being threatened by racist groups. Dales travels on the Roswell Greys' team bus and he sees that Exley's reflection in the mirror looks like a grey alien. The next night, Exley morphs into a grey alien appearance and tells Dales that that's how he really looks like. Exley tells Dales that his race is very conservative, but he fell in love with baseball and left his "family". An Alien Bounty Hunter frames Exley for a murder, and Exley decides to go home, back to the greys. However, he wants to play one last game of baseball before he goes. After hitting a home run, Exley encounters the Alien Bounty Hunter, who kills him. However, Exley's blood is not green anymore, but red, as if he had become human.

The Lone Gunmen, Byers, Langly, and Frohike are attending a convention on high-tech government defense systems. Byers catches a glimpse of Susanne Modeski (the woman he had met in 1989 in "Unusual Suspects"). Byers encounters Modeski at her hotel room and he wants to know what's going on. Susanne tells him that she has met a man, Grant Ellis, and things are better. A friend of the Lone Gunmen, Timmy, turns out to be an agent of the conspiracy as he injects Langly with a chemical and orders him to shoot Susanne. Susanne, however, gives Langly an antidote and they fake her death. Ellis arrives and double-crosses her by holding her at gunpoint. However, Timmy shoots Ellis. Timmy turns his gun to Susanne but Byers injects him with a chemical that immobilizes him. Byers gives Susanne a new name and a new life. Susanne gives him a ring, then disappears into the night.

Mulder and Scully investigate the disappearance of a young couple.
Mulder goes into the cave
where the couple was abducted. He gets trapped by a green ooze and has a hallucination where he
discovers and takes home an actual alien. Meanwhile, Scully looks for Mulder in the cave and is
also trapped by the green ooze. She has a hallucination in which she discovers Mulder's dead remains.
Then the two agents have a shared hallucination in which they escape from the cave and report to Skinner.
Skinner tells the two that the ooze was corrosive, but Mulder wonders why they weren't injured. He realizes
that he and Scully are having a hallucination and he shoots Skinner to prove it to Scully. Back in reality,
Mulder sticks out his hand from underground and Skinner finds him. The two agents are pulled out together,
injured but safe.

Mulder and Scully investigate the murder of an African man, Merkmallen, who had discovered an ancient relic. The man
had a belief that life on earth was originated by organisms from space. Mulder and Scully discover Merkmallen's
body in a scientist's trash. It contains radiation from outer space. They report to Skinner, who videotapes the
meeting and gives it to Krycek. Scully goes to New Mexico to see Albert Hosteen, but she is told that he's dying.
Meanwhile, Mulder collapses in a stairwell but Diana Fowley finds him.
Later, Scully is notified that Mulder has been placed in a psychiatric ward because he's experiencing
abnormal brain function. Scully suspects both Skinner and Fowley. She travels to Ivory Coast and discovers
a space-craft on the beach. Part I of II.
