Rurouni Kenshin is divided into 3 arcs/sagas.  The arcs are: 1.)Wandering Samurai, 2.)Kyoto Arc, and 3.)Tales of the Meiji.  The 3 arcs basically are periods of time in a chronological order of events that happen to Kenshin and his gang, whether the arc is about just fighting random bad guys or having one main bad guy.  In this page, I'll explain the 3 arcs the best I can.

Of course, Kenshin is able to deflect Hiko's attack and master Hiten Mitsurugi.  After completing his training, he asks that Hiko would go to Aoiya to help defend against Shishio's henchmen.  Hiko agrees, and Kenshin is off again. After that, he returns and Saito now sees that Kenshin wasn't the same as he was before.  When he gets back to Aoiya, he sees that Kaoru, Yahiko, and Sano have made friends with Okina and Misao.  Misao also has now found out about the fate of the Aoshi and his group of Oniwabanshu, and is deeply saddened.  Also, Okina and Aoshi had a secret duel, with Aoshi being the victor.  Okina has seen that Aoshi has surpassed previous Oniwabanshu masters, however, the way he achieved them is through obssession of being the best,(Okina refused for Aoshi to meet with Kenshin when Aoshi requested, and now Aoshi joined with Shishio to get a rematch instead).  After Okina is defeated, Misao decides that she is the new leader of the Oniwabanshu.  Aoshi seems to care less and just walks away, causing Misao lots and lots of crying.  Eventually, Kenshin, Saito, and Sano all go to visit Shishio's battleship and end up destroying it, due to Shishio's underestimation of the trio.  So then, Shishio finally challenges Kenshin, Saito, and Sano to be have a final duel with them facing him and the Juppon Gatana.  They accept and the battle would be in the next day.  That night, Kenshin, Kaoru, etc. all have a discussion promising that everything would be ok and that they would all walk home to Tokyo together.  Then the next day came, and Saito came by to pick up Kenshin and Sano.  The rest would stay at Aoiya so they can fend off against the Juppon Gatana that would attack there. 
Kyoto,(final battle arc):  NOTE:  THIS IS NOT A REAL ARC.  I MADE THIS UP BECAUSE I FELT THAT THE FINAL BATTLES DESERVED THEIR OWN SECTION.
