Mulder arrives at his
father's house and finds his mother (who is estranged from
the father) also present and in the house talking with a
young woman. Bill Mulder tells him that it's his sister,
Samantha, back after 22 years. When Mulder asks her what
happened, she says after she was returned she couldn't
remember anything and lived with adoptive parents who she
claims are the Gregors
They meet on a bridge for
the trade and Skinner has a sharpshooter positioned to shoot
the ABH in the base of the neck. The trade is completed when
the shot is fired but the ABH drags Sam off the bridge and
they both disappear in the river below.
Despite further searching,
they find no additional survivors or remains in the clinic.
Mulder seeks info from Mr. X who tells him all the clones
are dead but provides him with the coordinates of the ABH's
downed craft in the Arctic. Mulder goes alone but leaves a
note for Scully telling her he won't allow her to risk her
life too.
Mulder arrives at the
coordinates and finds an abandoned submarine, the first
craft to encounter and rescue the downed pilot. It is empty
except for the ABH who roughs Mulder up. Mulder demands to
know where his sister is and the ABH says, "She's alive. Can
you die now?" Mulder shoots the ABH whose green blood and
vapors cause him to cough and choke as he is dragged from
the sub and dumped out on the snow.

Colony (part 1 of
2)
The episode opens with a voice-over by Mulder who is being
rushed into a hospital suffering from hypothermia and on the
point of death. He says that if he should die, it will be
with the knowledge that there is intelligent
extraterrestrial life. "...that they are among us and have
begun to colonize." Two weeks earlier a Russian pilot was
rescued from the Arctic when hisplane crashed, but we now
see this same man entering an abortion clinic and killing a
doctor. He uses an ice pick-like device and stabs the doctor
in the base of the neck...but instead of blood, we see green
fluid oozing out as the doctor then degrades into a pile of
steaming, green remains. Mulder receives obituaries for
three doctors who look identical. As he and Scully track
down evidence, they discover additional doctors fitting the
profile and send a field agent out to warn and protect one.
The agent arrives at a house in time to witness the doctor's
murder at the hands of the pilot. The agent watches the
doctor disintegrating as he holds his gun on the pilot. In
self-defense, he fires several shots into the pilot who is
unfazed and himself begins to ooze green fluid and vapors.
The field agent begins to cough and choke on the vapors and
eventually dies. The pilot, now known as the Alien Bounty
Hunter, stuffs his body into the trunk of his car then
morphs into the field agent and poses as the man when Mulder
and Scully arrive, thus escaping from the scene of the
crime.
Unaware that the field agent is dead, Mulder is surprised
when Skinner calls him into his office to suspend the case
and dress him down. As he arrives at Scully's apartment he
is met by a man claiming to be a CIA agent who tells them an
astounding story. He claims the doctors are Soviet clones
all known as Gregor, and that our government has a secret
pact with Russia to allow this bounty hunter to kill them
stopping what had turned into unsanctioned experiments by a
rogue faction. Scully and Mulder are skeptical, but
accompany the CIA agent to the house of another doctor
they've located. When the doctor sees the CIA agent, he
leaps from his apartment window and despite falling several
stories, picks himself up and continues to run. Mulder still
believes the CIA agent, but Scully is becoming suspicious of
him and his story.
Mulder receives a call from his father telling him that
there has been a family emergency and that he needs to come
home immediately. Meanwhile, Scully pursues a lead on one of
the Gregors. An address leads her to a warehouse full of
experimental equipment, including green glowing tanks
reminiscent of those Mulder witnessed in the first season's
"Erlenmeyer Flask". As she enters she hears a disturbance
and sees the CIA agent inside trashing the place and
destroying all the equipment. She tries to quietly sneak out
but he is alerted and sees her as she speeds away in her
car. Between the Gregor's response and this additional
evidence, we can deduce that the CIA agent is really the
morphed ABH. Scully tries to contact Mulder but can only
leave him a message telling him she has some important
information and that she thinks she's being followed. Mulder
arrives at his father's house and finds his mother (who is
estranged from the father) also present and in the house
talking with a young woman. Bill Mulder tells him that it's
his sister, Samantha, back after 22 years. When Mulder asks
her what happened, she says after she was returned she
couldn't remember anything and lived with adoptive parents
who she claims are the Gregors, visitors on our world. She
needs his help to stop the ABH who is trying to kill the
Gregors. She says the ABH can change his appearance by
morphing into anyone, but that she will be able to identify
him. She thinks there is only one way to kill him, a precise
placement of a weapon to the base of the neck, but she is
unsure since he has powers she's never seen.
Scully has returned to the warehouse labs and encountered
three more Gregors who ask for herhelp. She places them into
protective custody but the ABH poses as a federal agent,
gaining access and killing them all. Scully, fearing that
she's still being followed, holes up at a roadside motel and
leaves another message for Mulder telling him her location.
Mulder, who realizes that Scully is in grave danger, is
simultaneously trying to call her but they are engaged in a
mean game of phone tag. Scully wakes up to a knock on her
door and opening it finds Mulder. As she asks where he's
been, her cell phone rings and with Mulder standing in the
doorway she answers her phone, only to hear Mulder's worried
voice on the other end. To Be Continued...
End Game (part 2 of
2)
Picks up where Colony left off. Scully pretends it's a wrong
number but the ABH posing as Mulder knows she is lying.
"Tell me where he is," he says, as he tosses Scully around
the room then morphs back to his original pilot appearance.
Meanwhile, Sam tells Mulder that the Gregors are the progeny
of two original visitors who were trying to merge on earth
by forming human/alien hybrids. They work in clinics to gain
access to fetal tissue but their experiments weren't
sanctioned so the ABH was sent to kill them. Skinner,
worried that Mulder hasn't checked in for awhile, goes to
his apartment where Mulder and Sam are waiting to hear from
Scully. Sam nearly stabs Skinner with an ice pick thinking
he might be the ABH.
Scully calls and tells Mulder that the ABH is willing to
trade her for Sam. Mulder asks Skinner's help which he gives
without many questions since there is no time. They meet on
a bridge for the trade and Skinner has a sharpshooter
positioned to shoot the ABH in the base of the neck. The
trade is completed when the shot is fired but the ABH drags
Sam off the bridge and they both disappear in the river
below. Scully is fine but asks Mulder if he is sure that was
Sam since she thought the ABH was him. Mulder is convinced
and now confesses to his father that he lost Sam again, as
he struggles against tears. His father isn't very
compassionate and angrily hands Mulder a note that Sam had
left. In the letter is a pass key for a women's clinic and
Mulder heads off to check it out thinking he might find Sam.
Just as he arrives, he gets a call from Scully saying he
should come back since they found Sam's body, though the ABH
hasn't been recovered from the river. As she hangs up the
paramedics call her to the ambulance where the body of Sam
has begun to disintegrate into a green puddle.
Mulder is dejected but checks out the clinic only to find
four identical Samanthas...clones like the Gregors. They
admit to not being Sam but used the guise to manipulate
Mulder into helping them. They say they know where Sam
really is. "Ask yourself how we knew so much about her." But
Mulder's frustration wins out and he refuses to help them.
An alarm goes off and they realize that the ABH has arrived.
Mulder meets up with the ABH's fist on the way out and is
awakened by a fireman who drags him from the burning
building. Despite further searching, they find no additional
survivors or remains in the clinic. Mulder seeks info from
Mr. X who tells him all the clones are dead but provides him
with the coordinates of the ABH's downed craft in the
Arctic. Mulder goes alone but leaves a note for Scully
telling her he won't allow her to risk her life too. She
asks Skinner for help, even asking him to use unofficial
channels but he declines. So she puts up the masking tape X
in Mulder's apartment window and awaits X's arrival. When he
finds Scully in Mulder's apartment he turns to leave but she
pursues. He tells her he cannot help her but meets up with
Skinner in the elevator. The encounter between X and Skinner
leads to a fist fight at which point X pulls a gun on
Skinner. Skinner tells him if he pulls the trigger he'll be
killing two men. A bloody Skinner is behind a knock at
Mulder's door and he divulges Mulder's location to a stunned
Scully, telling her he acquired the info through unofficial
channels.
Mulder arrives at the coordinates and finds an abandoned
submarine, the first craft to encounter and rescue the
downed pilot. It is empty except for the ABH who roughs
Mulder up. Mulder demands to know where his sister is and
the ABH says, "She's alive. Can you die now?" Mulder shoots
the ABH whose green blood and vapors cause him to cough and
choke as he is dragged from the sub and dumped out on the
snow. The ABH leaves in the sub, abandoning Mulder who is
found by the military dispatched by Scully to the
coordinates. As Mulder is rushed to a military hospital near
death, we pick up with the voice-over that opened the first
part, Colony. When Scully arrives at the hospital, Mulder is
being treated for hypothermia which she immediately realizes
will kill him instead of saving his life. She has learned
from the dead field agent's body that there is some alien
retrovirus that is passed on from the vapors or green fluid
and it causes the victim's blood to thicken. It killed the
field agent when he was exposed but the Sam clone's body
didn't begin to disintegrate until it was brought up from
the cold water so Scully has theorized that the cold holds
it in a latent stage. Scully convinces the doctors to follow
her advice and keep his body at a colder temperature while
they do massive blood transfusions to replace his
contaminated blood. Mulder slowly recovers and when he
awakes to find Scully sitting by his side he tells her that
he has his faith restored. He has hope and a faith to keep
looking. Scully herself has had her faith restored through
Mulder's recovery and her belief in her science and medicine
as a tool to the mysteries they encounter even if they are
alien in nature.
